That would be true if we (or the devs) see time as linear. Kessler came back in time to stop what led up to him becoming who he was. He was going back in time to help prepare his younger self for the Beast because when the Beast first appeared Kessler wasn't ready for it.
If it helps think of time as different door ways that led down different hallways. In most cases the doorway locks behind you. However Kessler was able to unlock his door and go down a different way. The one doorway still exists, its just Kessler has stopped travelling down it. Its still there but only now its missing a person.
In fact if time was only path then Kessler would have stopped existing the moment he became the leader of the First Sons and following actions would have erased him and his actions. In fact one major difference in his timeline was that he Trish got married. With his actions in the third act preventing that from ever happening. So yeah. Its less he came from the future of the Infamous timeline. he just travelled to another timeline at an earlier point.
OT: I loved the good ending. And the bad ending. Both were great. In fact I kind of want the bad ending to be cannon, just to be able to create a person with their own powers. In fact that is what I hope the third game is. You have a character that is already named and all but you get to choose their powers. Like do you want to have Ice power or fire or electric or acid or earth etc. That would be cool. And similar to the second game you get to choose one more power later.
