Perfect Dark- Golden Eye is alright, but Perfect Dark is much the same thing with an original setting, refined gameplay and a sci-fi focus. I honestly think it holds up better than Goldeneye.
Banjo Kazooie is a fun little platformer/action adventure and the art style has actually aged fairly well, which is more than you can say for a lot of N64 games.
If you like flight sims, Star Fox is a good bet.
Ogre Battle 64 is a little rare/hard to track down, but its a pretty cool RPG/Strategy game
Zelda:OoT is always fun, Majora's Mask is all right too but like 2/3rds of the content is side quests so I have mixed feelings about it, but it's fairly original as Zelda Games go (though if you thought the Water Temple in OoT was bad, the one in Majora's Mask is a goddamn nightmare). Neither game has aged particularly well but the dungeons and puzzles are all well done.

I found Resident Evil 2 on the N64 to be better than the PS1 version, especially when using the RAM pack, however, the audio was quite compressed due to the cartridge, capacity limitations, so it sounds quite muffled in comparison to the PS1 version.
Tony Hawk's Pro Skater 1 & 2 are essential if you're into skateboarding games.

Bomberman 64 & Bomberman Hero, maybe I just view these games with nostalgia goggles, but they're two of my favourite N64 games. The boss battles, the incredible soundtracks, etc. These are definitely worth playing.
Doom 64, it's Doom on the Nintendo 64, what more could you want? Also, the soundtrack is fantastic, one of the "creepiest" games you'll ever play, if only because of the soundtrack.
Duke Nukem Zero Hour, what? I enjoyed it. 3rd person Duke is fun!

As someone who didn't much like the controller or many games of the 64 I have but 1 recommendation, get Conkers Bad Fur Day. Very good game, very very good game with possibly the best visuals of the 64, a funny singleplayer mode and fun 4-player mode.
And I would say don't bother with Golden Eye if you have a xbox/Gamecube/PS2, get Timesplitters Future Perfect, it's made by the same developer and it's pretty much the same gameplay with more+better stuff on a newer device.
