There is a certain... kinship I guess you could say due to them both being allies during world war II, and the, uh 'noble failure' that they both 'endured' as a result. The war-crimes committed tend to be swept under the rug, to the point some wartime set anime focus only on the suffering of Japanese children who are innocent, and have no knowledge or understanding of the war beyond now their suffering for some reason, and some would like to pretend Japan was quietly minding its own business until Hiroshima and Nagasaki got nuked.

Some wanted the final volume of Barefoot Gen banned because it acknowledged the Japanese war-crimes, and another manga was banned for basing scenes off of photographic accounts of the rape of Nanking and other incidents.
This may well be an important factor, but Meiji restoration, whereby Japan rapidly transformed itself from a feudal society into a modern, industrial, militaristic superpower was largely modeled after a similar transformation that recently occurred in Prussia and as a result many Prussian experts were invited to Japan in order to share their knowledge. In a way Prussia could well be called the midwife of modern Japan, I think, so a measure of lingering affinity from the Japanese is only natural.
