Immortal Cities. Citybuilder like Pharaoh but not nearly as enjoyable. Wall of text, sorry...
Why did they not just put in a storage area, why does everything have to be transported in this indecipherable way that's really complicated and doesn't make much sense? There's no storage building, you never know what's in the granary and what is being distributed in terms of food, things are almost never where you want them to be.
Also heatlhcare and religion are way too complicated. A single Priest takes forever to train and they need to take care of a school, the apothecary, the hospital, the mortuary, a temple to a major god and then one shrine per god that is important to the people in their neighbourhood. Which, if you know Egyptian mythology, thats a damn huge amount of gods! There's the obvious sun worship with Ra, then Osiris for Spring, Hapi for the flood, Hathor for Shemu, Anubis if someone dies, the peasants want Amun, the scribes want to worship Thoth, people will want to thank Bast for good health, rich people want Isis and it just goes on and on and then the Priests handling all that still need to buy food and goods for their own use and it's just too much to be enjoyable. It boils down to being a constant annoyance that people never seem to be happy even though you've covered your city in temples and shrines to everything.

Tales of Vesperia: The first time you enter Ehmeid Hill (or whatever) the game basically says "Fuck you!" and lets you fight the hardest boss in the game, meaning I now have to grind for two or three hours to reach a level where my party won't be murdered in less then a minute.

Left 4 Dead 2: People online being retards, running off alone and then bitching when they get pounced by a charger and we dont get to them in time. People kicking you for no reason, today I joined the game near the end and was kicked with the rescue chopper in sight because I was pounced by a hunter.
Anyway other than that having tanks spawn right outside the initial safe room, the fact that on single player if I die thats the end, the AI doesnt even have a chance to revive me even if they have a defib.

Halo Reach: Being incredibly unbalanced in comparison to Halo 3 and the fact that invisibility is basically useless now as everyone can work out where you are even when crouch walking or staying still.

Age of Empires 3: The enemy either attack or defend, they never seem to have a well mixed army on normal difficulty. The population cap and the amount that some units take up in terms of population, how exactly does a field gun which requires 2 men to use take up four population?

Civilisation Revolution: From my own experiences war between the AI's never actually causes any takeovers and very few fights. The fact that several of the AI's always declare war over nothing, if I have to face two or more of the following on anything higher than normal difficulty I am screwed: Saladin, Queen Elizabeth, Gengis Kahn, Cleopatra and Ghandi.

Dragon Age Origins (ulitmate edition):

I'm on my second playthrough and did all the extras and DLC first playthrough and everytime I face a dragon the game likes to freeze, it never freezes at any other time but during the final battle, flemeth battle (both times), and the grand dragon (by the Urn of Ashes, twice) likes to freeze multiple times causes me to have to turn off the system before it lets me win the battle.

Mass Effect 2. The PS3 port seems to have the occasional graphical bugs and also annoyingly cutting off the end of peoples statements.

Minecraft. The updates do not (can not) come quick enough.

Blur - Not enough people play it. Seriously this is one of the best times i've had with a racing game but there's hardly anyone playing it which is such a shame.

Guilds Wars. The Death Penalty quickly goes from a minor inconvenience to a total crippling feature, simply because the game decided to suddenly spawn a freaking mob on my ass.

Transformers: War for Cybertron. Storyline is meh, but what exactly do you expect from a Transformers title? Also, you have to be futuristic cars and planes instead of awesome modern hot rods and trucks. I mean, I know that this HAS to be the case because it's war for CYBERTRON, but I still miss Optimus turning into a truck with flames painted on him.

Edit: Also been playing Stalker CoP. Let's see, my complaint would be... MOTHER!@CKING BLOODSUCKERS!!!!
Also, I die, a lot. Seriously, if anything manages to catch you by surprise in that game, you're dead. I don't care what kind of armor and weapons you have. You're just dead. But I love these games....

Not actually aimed at Ocarina of Time but the 3DS. Due to some impatient gamers, Nintendo decided to reduce the time it takes the power button to turn off the system. Now due to the terrible positioning of the power button, accidentally holding the power button down for 1 second will turn your software off.

Found this out the hard way, and so for now I have quit playing Ocarina of Time. Really annoyed at this. Absolutely hate games which punish you severely for mistakes, hate consoles which do it even more.

Anyway, that was kind of off topic.

Ace Combat 5 - Crashing after getting a mission complete results in a mission failure, makes sense but it is irritating after harder missions.

FF3 - Like all Final Fantasies and pretty much all jrpgs, no auto-saves. Having no auto-save doesn't make a game harder, it just means the player has to annoyingly keep going out his way to make sure that he saves the game to avoid the horribly well known game over.

Fallout New Vegas - Freezes

Wipeout HD - Lack of vehicles but I guess that is fine as the game was free.

Mass Effect: Environments are ugly as fuck.

Transcendence: Easily exploitable gameplay lacking clear objectives.

COD4: Noisy, repetitive shooting-gallery, memory-game style combat with a paranoid, right-wing storyline.

Assassins Creed 2: Pointless city enhancement minigame and shit-house, counter-reliant combat.

Soul Caliber: Button mashy but otherwise point perfect marred by the dumb inclusion of Star Wars characters.
