Well, in the ending of ME2 you basic said "I aren't following you any more". That and some of the story from the Arrival DLC leads to that Shepard, along with his crew and the Normandy, has in fact "gone rogue" from Cerberus point of view.
On top of that, Shepard aren't that good of a figure to be associated with, if you have a political agenda, since he has become quite unpopular with his actions in Arrival DLC. He has become political radioactive, so to speak. No one would like to be bound to him or say, that he was acting under their command or jurisdiction.

So from Cerberus point of view, they don't want anything to do with Shepard no more. But since you(Shepard) insulted and, depending on the ending you made, has destroyed a vital tool there will advance their technology and influence in the galaxy, AND has run off with the most advance and very powerful (and also extremely expensive I take it)ship of theirs, I take it they aren't too glad about you.

What we know so far from ME3, is that Cerberus won't be friendly and you will have to fight against them at some point, can just as much fit into that Cerberus has cut it bonds to Shepard and if the opportunity arises, they will try to retake the ship.

From what I see, this are the most likely scenario.

So for the [TL;DR]
- Shepard insult Cerberus + action in ME2 ending = The Illusive Man don't like Shepard
- Shepard's actions in Arrival DLC = Shepard are political fallout which no ones want to affiliated with.
- Shepard run off with Cerberus newest and most advance ship = They want it back
- Cerberus still want to prevent the Reapers destruction of all life (and in this way save their own ass and may let some of the other races take a beating) = They aren't most likely starting a war against someone who have the same objective, but would like to get their ship back, if the opportunity shows itself.

This leads to to a scenario where you won't work together with Cerberus like in ME2 and most likely aren't working with the Alliance Navy as in ME1, but are more of a rogue element. And during the course of the game, you will clash with Cerberus some times, this may be that you run into them or they get a chance to get their ship back.

But this all are based on the assumption that Cerberus don't want Shepard dead. Just want their goods back. I cannot personal find any indications on why Cerberus would want Shepard dead.

And for those to talk about the Illusive Man being indoctrinated and become a Sharen like figure, I don't buy that one. From what we have seen, that would mean he are going to make a 180 turn, himself, and make sure that EVERYONE on the organisation turns and follow him, very unlikely. Because they have had a lot of experience with Reaper technology by now and should be starting to understand how not to interact with them. BUT if they choose to go down that path, I loose all respect for Bioware and congrats them on screwing up a really cool story with a really dumb plot.
And I still aren't convinced on what the Illusive Man are. For those who don't understand this, I say, take a close look on his eyes.
