I never thought that the destruction of the mass relays was really all that big a deal (assuming the blast doesn't wipe out an entire system like in Arrival). The Conduit on Illos was contructed by a small isolated group of prothean scientists, you would think an entire galaxy would eventually figure out how to make their own as well. Maybe I am overlooking some detail that Vigil stated...

The "Synthesis" ending seemed like it tore open another giant plot hole. If the Catalyst could fuse organics and synthetics in order to keep them from killing each other, why not do that in the first place?! Why bother with the Reapers at all if you've already got a full-proof, peaceful solution that doesn't involve slaughtering trillions?

Sure, you need a high war-readiness and presumable the Crucible has to be really well-built to pull it off, but if you've got the capacity to build Reapers in the first place, whipping up a Synthesis-quality Crucible shouldn't be a problem.

A lot of people bring up the fact that negotiating peace between the Quarians and the Geth is a plot hole because it completely undermines the Catalyst's motivation. The thing is, the Catalyst has been around for millions of years and has likely seen the cycle of synthetics destorying organics occur multiple times, or at least enough time to decide the best solution is to cull organic life when they reach that point, preserve them in Reaper form and then let the next batch of pond scum have their 50'000 years in the sun.

When you meet him at the end, he basically admits that the Reaper solution was inefficient and probably the best idea he could come up with at the time. The way I see it, resolving the Geth/Quarian war isn't a plot hole, it's just irrelevant by that point in the game. You've already proven him wrong on the theory of organics destroying synthetics and he's asking you to come up with a better choice.

The other big plot hole in the game is 'what the hell happened to Joker and the Normandy at the end of it'. I'm guessing that was just a poorly executed attempt to reassure players that their squadmates survived the war (if you had enough War Assets). From what I've heard, the two squadmates you see leaving the Normandy with Joker will always be your love interest and your 'most preffered' squadmate. The reason they did this is they were trying to give people a way of knowing whether or not the squadmates they cared most about were still alive.

That said, the actual logic behind the scene doesn't make much sense, since it implies they basically abandoned the fight at the end, but that's the sort of thing they'll hopefully address in the Extended Cut.

same here...I mean they where so much more menacing when we had no idea why they did this. They where unknowable gave nothing about themselves away, and saw us Shepard their greatest foe...as a minor annoyance. That was good. The Dark Energy thing at least makes an amount (though small) of sense. The reason we got...doesn't.

He specifically said the crucible gave him new options.

He COULDN'T before the crucible was added.

He also stated he couldn't make the choice himself. Presumably doing anything but what he has been is outside his programming.
