That could be the case and if that's how you interpret the ending, then who am I to tell you that it's wrong? I've interpreted the ending in this way and I am very happy with my own interpretation. Could my interpretation be wrong? OH hell yeah but until Bioware adds/changes the story/information, this is what I think. Shepard could be a puppet of the catalyst. Hell, he could be a puppet of the reapers if the indoctrination theory turns out to be correct. This ending was so complicated and weird that there are hundreds of way that you could interpret the ending.
