I'd like to know how they're going to stop them without making Shephard a Mary Sue, or introducing some sort of hugely powerful macguffin, or a deus ex machina at some point. It took tons of spaceships and ammo just to stop Sovereign, and thousands of these things are coming.
Since no one forced bioware to write themselves into a corner, this is not an excuse.

I do like Mass Effect mind, especially first. But I haven't seen quite this bad writing from Bioware yet.

Let me see

Mass genocide
Brainwashing
Breaking people down into genetic material
Turning corpses into canon fodder
Have wiped out at least 700 species

...I don't see it.

Also Reapers are gunning for Humans because of genetic diversity. Also how can Humans be mary sues when the Reapers completly smash their fleet at the begining of ME3 and the main goal of the game is to get OTHER species to help US?
Compare them to the Shivans so to say, they seek to "preserve" the lesser races (aka non spaceflight/primitive races) and prevent races from triggering the tech singularity that gets everyone killed. This was from the orders of the Catalyst, the race who created the Reapers theory to preserve themselves and future races from being wiped out completely.

They seek to "preserve" organic life by preventing the tech singularity and Shepard finally challenges that claim to find a new way to prevent not just humanity but future races from extinction due to said singularity.
I guess that that is somewhat plausable, although they are living in a very And I Must Scream sort of way though. I'm guessing that if this was to happen, Orange and Blue morality would be in affect.

I guess it's time for someone to link tvtropes here. :)

Ah, but the Reapers are the ones making all those races go extinct. Would the Protheans still be around if the Reapers hadn't shown up and killed all of them? And from what I gathered, the Reapers don't save any race. They use them up until they are husks, or bio plasma for their own life blood. So no, I don't see the Reapers as good guys. They're the ones going around causing all the problems.

This thread was up a while ago.

It was explained in Retribution that the Reapers 'save' all of the races by turning them into Reapers. Apparently the Reapers decided that organics are squishy and, compared to them, die from old age faster than a blink of the eye (Not to mention how readily they genocide themselves). So, it would be preferable to turn them into undying Reapers so that they could live in peace forever and ever.

Anyway, it could be argued that the Reapers are the good guys, yes.

Sorry when I saw my entire crew ground up into an orange paste in one of the most horrific ways imaginable, and then hear it referred to as "ascension" all possibilities of the reapers being good were taken from me. Who they hell are they to decide what sentient lives are worth. To end millions of lives in order to create one "Better" one is just horrific.

The alternative is when humanity destroys itself after centuries of warfare or does something like the Quarians and creates their own version of the Geth and gets everyone killed.
