Bioshock was a bit of a mindfuck...
Let's see, we've got gigantic men with drills following around little girls all the time...
These girls are harvesting corpses for the stuff that potentially makes you insane...
You have to tear a girl apart to get a sea slug...

Does anyone else think the "twist" in Mass Effect seems oddly reminiscent of the "twist" of the Matrix? The Reapers come back every aeon to invade and decimate everything? Then leave the universe to grow and develop? Then come back and start a war again? Indubitably Colonel Sanders...

Bioshock dissing goes under here (System Shock 2 spoilage too):

If you want to know how much Bioshock rips off System Shock 2 - the bloody twist is the same. The. Same. It was blindingly obvious that Atlas was going to turn out to be a bad guy because Shodan pulls the same stunt pretending to be Polito in SS2.

seriously, the first time I heard his father was Sin, that giant floating whale capable of destroying the world.... It just didn't make sense and completely blew my mind.

Tales of Symphonia, sure they can be predicteed with ease but they are good (if your good enough),I won't list any because there are quite a few.

Either the COD4 nuke, or possibly the ending of Psychonauts.

You take down what you think is the final boss (which was heralded by an ominous "POINT OF NO RETURN" forced save), and you go up to this tank with the antagonist's brain in it, but you gets showered in super sneezing powder and SNEEZE YOUR OWN BRAIN OUT. What happens after this is, after throwing your own brain into the tank with the antagonists brain, you psychicly merge and get flung into a demented world that mixes up your own childhood memories with his, resulting in a circus made out of dripping raw meat. Even though it wasn't the most graphic thing I've ever seen, its the only twist ive seen in a game that gave me nightmares.

More FFX spoilage:

Really? Okay, I wasn't convinced Tidus was just a dream but they were never going to live happily ever after. That'd just be too sickening. And Jeckt being Sin? It had a certain weird inevitability, the whole plot around Tidus is him fighting to get out from under his father's shadow - that becoming a literal situation hardly seemed unlikely. Is it really just me?

I don't know why but I totally saw the Triedge thing coming, seemed to perfect not to be ture.

System shock 2. Spend a good portion of the game helping a "doctor Polito" only to finally meet her in person and learn she is in fact a corpse and has been for some time and the person you have been dealing with is in fact the homicidal AI who created the monsters your fighting in the first place.

I vote for Gothic I and II. Both games, for me, had real "you've got to be KIDDING me!" moments.

In the first one, after you've entered the main plot and finally started on the quests for the Fire Wizards, the guy who runs the Old Camp goes insane and kills all of them except one. He also sends everyone in the camp to kill you, so you wind up running away and joining a rival group. I'd never seen a game before that did anything like this, where allies suddenly and irrevocably became enemies. It was quite cool.

In the second one, you bust ass in order to get your hands on a holy relic belonging to the Paladins, only when you finally get there it is stolen and you have to chase down the thief. Then you discover it's broken and you have to go get it fixed. It was simultaneously funny and frustrating. These are also the only two games I've played where things like this were amusing and fun rather than making you want to viciously murder the developers, possibly because it was handled in such a way that it didn't screw you over, it just startled you and was over very quickly.
