*Spoilers ahead (probably)*
First of all, death of Mordin and Thane in ME3. I just loved those guys.
Next:Shadow of Colossus. Not that I cried, but I felt some sort of crying feeling every time I killed the Colossi.
But the most tear-bringing moment for me is ending of Final Fantasy X. Six times I've completed it, six times I cried.

That one scene in Persona 4 and the ending. I wouldn't dare spoil it.
I played the game. Which scene are you talking about?
By play, did you mean you beat it? If so,
The scene with Nanako in the hospital. When she died. That was sooooo sad for me.
I gotta say that the animated series really caught that moment. It was damn good.

The ending of Max Payne 2 struck a chord for me.
Didn't make me cry, but I really like the ending - especially the final line.

OT:
Almost did when Thane kicked the bucket; I thought the whole 'he was praying for you' bit was well played, given how easy it'd be to fall into a massive fucking cliché.

The ending to The Sands of Time (and just before the ending) is fairly unpleasant.

And there's a scene in Mafia 2, which was in Mafia, which I think is actually more effective the second time round.

Don't think I've ever full-on blubbed though.

Under what circumstances does Grunt die? He was alive for me throughout

Also this (Bastion spoilers. Now go play Bastion)

I actually think thats the only time. Manly!
You need to have not done his Loyalty quest in the second game.

By the way, heartily agree with your choice.

The second Pokémon Mystery Dungeon game. First one came damn close too as a matter of fact.

I've always found it astonishing how I've yet to find a single review that so much as mentions the story (other than the central premise).

Silent Hill 2 - the lead up to the ending(s), just the overall experience was draining and emotional. I always used to wonder why it had such upbeat music as it's main theme but it just kind of goes with it now.

On the way to the last boss in shadow of the colossus, I knew it was going to happen at some stage, I'd read all about it, I'd seen all the spoilers, but it was still the saddest moment in any game I've ever played. I was also really moved after killing the first colossus, and just kind of stood there thinking about what I'd just done.

also several points in FF7 brought me close, when redXIII learns about his dad, when cait sith takes one for the team, when I realized what clouds deal was. But in no way was I even remotely sad when aeris got herself stabbed, I have hated her as a character from the first time I fell through the church roof. "will you be my bodyguard?" no, piss off.

Duke Nukem Forever.

I cried after realising i'd waited 14 years and wasted £40 on a game that will end up propping up a broken legged coffee table next to my PC.
Lol, loved this answer.

But in all seriousness.

*Clears throat*

The ending cinematic of Ratchet & Clank: A Crack in Time.

You really need to have played all the games to feel it...

The end of Red Dead Redemption. I defy someone not to at the end of that game. It really makes you feel.
Yeah, a friend was watching me play it. He laughed when tears started rolling down my face. I made him a bet that if he played the game and didn't cry I'd give him a fiver. Bastard didn't play the game...

Valkyria Chronicles was the last one that actually made me tear up, not the cliche'd ending but in the middle.
When Isara gets picked off by a sniper out of the blue, and the funeral is done over with Rosie singing to her.

I felt like crying in Minecraft just there when an Enderman randomly materialised in front me and kindly charged forward, sending me plummeting down a giant pit to my doom. It's all right, I wans't really in any way attached to my armour/inventory anyway.

Captcha : Geez Louise! That's a bit of a coincidence actually, as the post I just read was about Gears 3.

I still have yet to cry from a traditional video game.

That said, Katawa Shoujo made me a great deal of cry manly tears. That story hit me like a ton of bricks.

Hmmm... You know what? The last part of Cave Johnson's speech in Portal 2.

Once he get passed the part with the lemons and quiets down and Glados says goodbye. It was very sad.

(Also, J.K. Simmons kicks ass)

The true ending of Asura's Wrath

You've just punched out the god of creation and finally reunited Asura and his daughter, but since the aforementioned god of creation was the one who granted Earth the power of Mantra, which was the energy that kept Asura and the other gods alive, Asura is going to die and he knew full well that he would, all to protect his daughter. And his final words,

"My wrath is finally...gone."

God damn...

I always feel a welling up when a location is revealed to me. Leaving the Vault in FO3, seeing the strip lit up at night from a distance in New Vegas, My first steps through Rapture. Plus the good ending for Bioshock had me feeling like I had saved my soul

Red Dead Redemption. When John watches his family ride off, then sacrifices himself to make sure they get away safely, I got a little misty-eyed.
Gears of War 2. Dom and Maria's reunion was great. At least until Dom saw what Maria had become and had to put her down.
Mass Effect 3. Seeing Mordin die just hurt. He was one of my favorite characters from ME2, but it had to be him. Someone else might have gotten it wrong. Then when Legion sacrificed himself to free the geth, he proved he did, in fact, have a soul. Thane's death didn't really hit me until Kolyat told Shepard that Thane's dying prayer was for him. And how can I forget Shepard and Garrus' final conversation? Hearing "There is no Shepard without Vakarian" gets me every time.

Oh man, Mass Effect 3 with Thane's death. And Mordin's death when doing Renegade. Almost with Mordin's death doing Paragon too. Luckily, I saved the Geth and the Quarians.

Red Dead Redemption, for obvious reasons.

Oh, and Lonesome Road's ED-E. I already loved ED-E before, but after hearing those recordings, I just grew even more attached.
