I gotta say... Crackdown and Crackdown 2's toybox mode are REALLY fun. Especially in crackdown 2 how you could spawn enemies/civilians and create many different scenarios within Pacific City (my favorite is spawning a bunch of armed civilians inside a tennis court then luring waves of Freaks at them to see how long they can last).
I say games like GTA4 and Prototype would benefit from a Toybox mode that allows you to clear streets, spawn objects, and allow you to change your stats to what you want.
If not including it in the main game, making this as DLC really breathes new life into the game (hell, it's the only reason i even WANTED to purchase Crackdown 2).
