Most annoying for being annoying: The boss fight I'm stuck on Chrono Trigger...I think it's Gaia Golem or something. I haven't played for a while.
It hits with two attacks before any of your characters' meters fill. This will kill at least one of your characters before you even get a chance to heal, then it will do the same again for the other ones.
I'm still trying to fathom a strategy that doesn't involve a GameFAQs cop-out...
I believe you're referring to the Giga Gaia on Mount Woe. In which case, have you learned Luminare yet? You have to take out his arms and Luminare is great for hitting all enemies at once.

OT: High on my list is Nyx from Persona 3, I still haven't beaten the bastard yet.

Rikku in Kingdom Hearts 1.

Wally Wellesly from Eat Lead: The Return of Matt Hazard.

Anyone ever died less than 10 times? If so, I will lick your shoe.

The second one where you don't have the support of Goofy or Donald? I got stuck on that for ages too.
Especially annoying since the Hades Cup isn't open.

In the end I just went away and ground myself retarded. That worked.

Last boss in Prototype. Adding a stupidly short timer because the designers were too lazy to make him do anything but the same 2 moves and follow you around. At least they didn't just bring 10 choppers or make you repeat it again with two of them which is what they did with every other fight in that game.
I'm with you on this one. Also hated the fact the only reliable way to fight him is use the power you're unlikely to of used before this point, Muscle Mass. Everything else in the game you beat the snot out of, get near this boss and he'll use the supers on you and destroy you. Lame.

Oh, and Iron Lord in Chronicles of Riddick: Dark Athena. Sheer cheap factor. He counters any time you attack, punches through your defense, hits for an entire bar of health per hit, and if you drop below 4 health, he'll gain the ability to combo you for instant kills. And he's the first goddam boss.

Whoever said Prototype boss fights deserves a cookie. They look good but some bosses are just plain annoying with their one hit kills and god like health. Also the final boss, Typhon, from Titan Quest is a tough cookie. He has loads of health and most of his attacks take 90% of my heavily armored Conquerors health away. Plus his meteor shower ranged attacks are always 100% accurate

I dont agree on the Prototype bosses, its really guess and check on which powers to use, once I found them they were much easier.

Id have to say a certain elite mark from FF12, if you dont plan on saving and doing it in one go. not because he's hard or anything just...its got TONS of hitpoints.

THE EEEEEENNNNNNDDDD!

God I hate that old bastard. It annoys the crap out of me to have to find him, and sneak up on him. Jesus, just die already.

I always shot his parrot, just to take away one of the few joys he still had in life.

A lot of people mention Elizabeth Greene from Prototype, but this doesn't crack it as my worst boss fight as the Graveyard Spike-thingy packs quite a punch against her. Difficult but manageable.
A really blood boiling boss was that blue see-through teleporting woman boss thing in the DOA4 story mode. "Great, you beat her! (After dying half-a-million times) Now do it again with every other character in the game" - "NO! NO! NO! NO! NO!"

Golem Sisters from Chrono Trigger.

What the hell? You took half my HP in one move!? One freaking move!?
Frickin' this. Here's what I did: since I was stupid and didn't get the elemental plates, only the vests, I had Lucca use Hypno, a spell that in any game I usually consider practically useless. Gave me much needed time to heal and did the trick. But before I learned that strategy, they annoyed the everloving crap out of me.

Also from Chrono Trigger, Giga Gaia. That dark magic combo at the beginning is pure cheapness.

Brock in Pokemon Yellow. Fighting rock type monsters with Pikachu, fun times.

The rolling guy in Metroid Prime. Ironically I wasn't too bothered by Omega Pirate; he was hard but not horrible. The rolling guy just kept crushing me.

The fire temple boss in Ocarina of Time. I could handle the rocks and to an extent the flames, but it kept flying close to the ground and repeatedly hit me.

Most of the the bosses in Kingdom Hearts were hard for me, but both times you fight Riku are horrible, especially the second time. I'm generally bad with smaller, more agile bosses and better with bigger stronger bosses, hence the Dragon not being that hard for me.

The last boss from Persona 3 was really annoying, if only because it had 14 forms. It took me like an hour and a half to get to form 13 the first time and then I died.

Also, i'm going to agree with everyone who said Elizabeth Greene, because the only way I could figure out to beat her involved way too much luck for my taste.

The hardest boss i've had to fight recently was Matriarch Benezia from Mass Effect. This is my first time playing it, and it was pretty good difficulty so far until the extremely annoying fight against Benezia. It's not really her, it's the 3 or 4 Asari Commandos that run out and spam biotics on you.

from Viewitiful Joe, especially on Adult setting. I've onestly never been so frutrated at his constant wave of boulders, fireballs, claws and general shitstorm of pain that he sends your way.

The final boss in Daxter. In fact, any boss in Daxter. Too damn hard.

And not technically, it wasn't a boss, but an end mission, so i'm not sure if it counts.
But everyone remember the Final mission for Los Carnales in Saints Row? let me describe it for those who haven't played it. In the previous mission, you've chased Angelo, LC gang leader, from his house, and he's now trying to get away by plane and rebuild.

You and Dex, the lieutenent in charge of wiping out LC's, Drive to the Airport in hopes of stopping him. once you get there, you ride shotgun to take out the plane. It takes 6 tries to find all the RPG guards(yes, you are traveling through an airyard, shooting at a plane while your sports car is being bombarded with RPG's.) 5 more to get through the guards to the plane, and 2 more to take out the plane.

Someone else who played Daxter? Wow!

Anyway that game was piss, how could you find it hard.

OT: Xigbar, oh god Xigbar. And Sephiroth in the same game.

The bat boss in Link to the Past.

You don't see it coming, and he's on this tiny floor comprised entirely of treadmills and moving spikes...
The swirling boss with the hole in the floor made me scream at my TV... he would knock you down the hole and you then had to climb all the way back up to him again to find that his life had completely replenished... urgghhh.
