Well after playing through the whole MGS series I had finished scratching my head and picking my brains, and have now turned to scratching the other side of my inner skull.

Metal Gear Solid, It thinks it complex and clever when its actually badly written twaddle. Its not complicated due to its weighty themes it complicated because it rubbish.

this is more from two onwards the first one was fine

The Legend of Zelda games. The storyline in each game isn't confusing but how are they connected?
The Legend of Zelda: A Link to the Past is a prequel to The Legend of Zelda and Zelda II: The Adventure of Link. Ocarina of Time is also a prequel, going even further back and implicitly retelling the backstory of A Link to the Past. The Wind Waker takes place hundreds of years after the events of Ocarina of Time. The game explicitly references the "Hero of Time" from that game, and states that, due to the hero's absence, it was necessary to flood Hyrule to stop Ganon.

In case you actually cared...

Final Fantasy VIII and XII.
Metal Gear more or less... I mean, there's not much to get. MGS4 was pretty confusing though, everything beforehand was fine.

Mass Effect's story was slightly confusing. The Geth are robots that are serving other robots that predate the existence of any entity that could possibly build them and are more advanced than anything else, but at some predetermined evolutionary point every other race in the galaxy is labeled as crushable but advanced enough that their technology warrants collection. The damn scout ship was able to destroy an entire fleet and see the future but not only does he need the technology he just brutally destroyed like a human would a cockroach, he cannot see his own destruction at the hands of a single human and his or her crew?

One that I've played? Most probably Assassin's Creed or Perfect Dark Zero and that's only for the last parts of the stories.

Metal Gear Solid 4 giftwraps this prize. Just when you think you got it, they throw in a post credit scene the throws a wrench in the works, then the wrench explodes and catches the whole thing on fire. Take a day and watch all the cinematics twice. Make it a day, invite some friends over. Collaborate and you still won't understand

p.s. do a barrel roll

MGS, specifically metal gear solid 4. There were soo many "Wait...what?" moments and stuff.

Plus i played this one first, as compared to playing 1-4. In fact, i'm still on 1 (just got it) XP

What, you mean like the timeline? It's things like.. Majora's Mask is set after the events of OoT, and WindWaker/Phantom Hourglass is set a long time after those two.. etc.. You can probably find a chart online somewhere.

And I couldn't understand most of Assassin's Creed just because there were so many questions placed in questions placed in questions when Altair spoke that I just dozed off.

I gotta say the Halo series. Not counting Halo Wars, still haven't gotten far enough into it to see if I'm gonna get confused.
Really, you find it confusing? I would say Assassins Creed. Keep in mind I haven't played RE or MGS so.

Guilty Gear, although it is a fighting game so I could care less about the story.

But between Metal Gear Solid and Resident Evil, I think that my vote goes to Metal Gear Solid

Final Fantasy 10 -
" Wait. So they're all dead, and he's a dream? What the fuck?!"
Oi, slap some spoilers on that! Also,
Only Auron is actually dead.

FFXII's plot was confusing only because it was so damn hard to get interested in, possibly because it was far too bureaucratically political. A huge disappointment after X's amazing plot.
