Ecco the Dolphin. You're a dolphin whose friends disappear, then you go to talk to a whale, after that you seek out Atlantis and use their time machine to travel back in time to when your friends disappeared. Only to find out that, they were abducted by aliens and you have to rescue them.
I remember playing these games as a kid and not having any problems understanding what was going on. Then I played them again on the Ultimate Genesis pack and went WTF? But if we're talking video games, than Metal Gear Solid has to take the cake (the entire series, I mean).

"Where Eagles Dare" by Alistair MacLean. Not the movie, the book. The plot twists and turns so hard and with such frequency it almost breaks. Still a very good read though.
Epic movie.... has the most convoluted double cross I have either seen, + clint eastwood with akimbo MP-40's....

I'm shocked that no one's mentioned Metal Gear Solid, though admittedly I rather like its story, convoluted though it may be.
Even the characters don't know whats going on...

Climb that ladder!

...Ladder?

*facepalm*

The Matrix movies, it would have been fine after the first one had they stopped there but the second and third movies were enough to drive me cross eyed

Final Fantasy X
the plot pretty much makes sense they just keep throwing out the most random ass twists i've ever heard
its insane and by the end of the story their are only around 2 charachters that are still alive even though they're all still fighing together
Yeah I still don't get the plot of that game
So you're a dream of an ancient dude who's race got destroyed by machines, and then destroyed some more by the badass set of armor he made of souls called sin, but he had his whole race transform into fayth (still dunno what thats about) to perform an endless summoning of a dream city (why?) which you came to the real world from cause ya touched sin in a bad place.
So the ancient guy makes up some phoney religion to hate on technology and get summoners to kill sin by sacrificing themselves and their companions as a powerful summon(Why? What?) and if the summoner wins the guy just makes new armor out of some more souls, it's utterly ridiculous.

I'll suggest Star Wars episode 1; for such a major film, to this day the plot is baffling.

How about books? Robert Anton Wilsons Illuminatus trilogy throws more strange nonsense at you in the first 100 pages than you could hear in a month spent in a nuthouse. Its got everything: secret societies, magic, elder gods, aliens, atlantis, and hippies in a yellow submarine. Its like having your brain raped for about 600 pages, but it feels so good...
If comics are more your thing, try picking up anything by Grant Morrison. Invisibles is a great place to start. I swear he was probably on acid the whole time he wrote it.

Bakkano. Everyone dies in the 1st episode
Does one of the characters happen to be Leo Szilard?

EDIT: Upon a bit of research, I take back that question. I was thinking of a real-life physicist, not a character.
