The wonderful grating of a hard-drive ripping its own guts out :D

Oh, in-game? Probably HL2 fast Zombie howl. The critters might drop to a double shotgun blast to the face, but their howl puts me on edge. Nothing much else comes close - kudos to that sound engineer!

And to various other people quoting this. The sound is called "The Wilhelm Scream"
It's in the nutri-grain add :D

Also that sound, spider sounds and Re-deads/Gibdos.

Maplestory. The sound effects. Every. Damn. Sound Effect. Except for savage blow (Kanji Blast)

The sound of an extra pair of footsteps always scares the crap out of me in Fallout 3, especially when I VAT around to see what it is and it ends up behind me. This is especially true when Reavers and Sentry Bots spawn.

When your pokemon is in the red and it starts beeping.

I like to make words of it.

"I'm dying, I'm dying, I'm dying, I'm dying"

"Kill me, Kill me, kill me"

ETC.

Their little feet climbing towards you all along the walls.

The beeping sound in any Zelda game when you have very low health. It is the noise that haunts me when I'm fighting a boss and I have no fairies in bottles... it's also pretty damn annoying.

Assuming Direct Control is up there. Especially on Insanity difficulty for ME 2.

in Battlefield 2, that grating, metallic "BEHH BEHH BEHH BEHH BEHHHHHH" of a missile lock on your tank.

that loud, slow, screen-shaking "FFFFWWWOOOOAAAAAARRRRRRRRR" of a stealth bomber in MW2

that hissing, moaning noise that Litches make in Oblivion.

That's just pants-shittingly scary.

Maybe I missed it but:
Cliff racers' wings.

Blood runs cold when I hear it.
I had forgotten Cliff Racers. Their cry was annoying, too. Hell, everything about Cliff Racers was annoying.

The 'shing! shing!' sounds of an upcoming trap in a Tomb Raider game. Neatly mirrored by the Tomb Raider theme song that played wanly but hopefully when you were about to exit some hell-hole deathtrap of a tomb and breathe fresh, safe air again. Awesome. (And by Tomb Raider I mean back in the old days, like TR1-4.

The motion sensor in AvP2. I heard that damn thing while walking around in the dark after I played.

The quick couple beeps in Team Fortress 2 of a level 3 sentry taking aim at you before you're utterly destroyed.

This one's not really a noise, but...
While backpedalling furiously from hungry splicers in bioshock/bioshock 2, and suddenly stopping, seeing the screen shake, feeling the controller rumble, and realizing that I just did the fighting equivalent of jumping from a few drops of rain into a lake.
