It's been said a few times already but the moment I opened this thread the first that popped to mind was the "low health" beep in Pokemon. Dreaded because it's irritating, not dreaded for the right reasons.
Dreaded for the right reasons, the Spider Splicers in Bioshock before I'd gotten used to them. They made that creepy "metal scraping" sound and had pervy laughs, but of course the most unnerving part was they weren't easy to locate since they'd jump all over the place (especially when you first encounter them, less so later on in the game). In saying that, encountering most things in that game for the first time was creepy. I remember the rumbles of the Big Daddy the first time I came across them and walking silently and fearfully until I'd gotten used to how they behaved.
