I think it is because he is a nerd, which makes it even easier to relate to the gaming comunity...

A nerd that can fight off waves of special ops, but a nerd nevertheless.

I will go with Freeman too, not because I think he is the best, but because my choice would otherwise fall with some RPG character, and choosing silent characters from before the PS2 era is kind of cheating.

I want to say Link in Windwaker, but Wander from Shadow of the Colossus gets my vote. Ten minutes in, I was totally gung-ho for killing the Collosi with him.

I really want to say the protagonist from Shadow of the Colossus, but I don't know if he counts since he called out to his horse. However, he gets no story speech time so I'm going to have to give him my vote.

The Rookie in Halo 3: ODST. I kinda felt sorry for him being trapped in a Covenant infested New Mombasa.

im going with Soap. sure, hes not a silent protagonist anymore, but he saved the world just like Gordon, and he has some really cool guns.

I actually agree. I mean, Gordon Freeman is sure as hell popular and silent, but I cared more about how Jack felt than Freeman, since he seemed to have more emotion.

I refuse to say Gordon Freeman, because the only thing you ever find out about him in the games is that he's called Gordon Freeman. This is because everyone repeats your name, again, and again, and again. I can't empathise, because people don't say my name to me repeatedly. I have no idea what it's like to be like Gordon Freeman.

I'm going to go with the original character in Saints Row. He's just a guy who's in the wrong place at the wrong time, and gets hurled around on a series of events that make the previously squeaky-clean model citizen the overlord of the city.

And then he gets blown up.

I DON'T GET PEOPLE'S LOVE OF GORDON FREEMAN.

But, in terms of a character I'd most identify with, I'd have to go with the main character from fallout 3, because he's a character that you can pretty much do what you please with, making the things that happen to him, much more impactful. Gordon Freeman on the other hand, can be summed up as, aliens, guns, shoot, combine, guns, shoot.

The main chars from both chrono games get honorable mentions.
