I loved NGE for that actually, I'm not really sure why though. I mean I watched it at the age of 10 and it made me, well... how do I describe it? Different as how I used to be.
4 years later I watched Serial Experiments Lain, and again it changed my perception of reality, changing me even more, but not as drastically as NGE.
I also watched Elfen Lied at the age of 11, but it didn't really make the mark. My imagination had a lot of gore inside it. But it made me think a little bit more about the humanity of myself, and every person.

I wonder how anime is the only thing that has managed to do this to me though...

Anything and everything by Studio Rikka, especially Pale Cocoon.

Also, Neon Genesis Evangelion; the first time I watched it I marathoned all 26 episodes in a row. Blew my mind.

Serial Experiments Lain. Not only does it make no sense when you first watch it, but once you figure it out, you get MORE sucked in. It's like quicksand; the more you get into it, the harder it is to get out. For some reason, Digimon Tamers also had a major impression on me. Yes, I understand it's basically a marketing vehicle, but it's got something that almost works really well (and I've got my nostalgia goggles on tighter than my skin).

Code Geass. That anime was the first to successfully make me wonder what was going to happen next and the ending still has me confused. I would also say Death Note kept me guessing right up to the end. I was kind of upset about L though but I finished the series to the end.

Oh God... Saikano was the second saddest anime I've ever seen. Well actually I read the manga, but same difference. That was... great.

And screw you, OP. Grave of the Fireflies is the saddest thing to have ever existed.

For me though, refer to avatar. Not really emotional or exceptional, just something that makes me casually think about the small things in life. It's... nice.

God, that show scared me sometimes, and it's definitely left an impression on me.


EDIT: Also FLCL.
I don't know whether it was the awesomeness of the show itself, or if it was because it was the very first Anime I watched completely.

In complete contrast to what the OP said, I'd have to say Cowboy Bebop. Aside from it being what originally dragged me well and truly into anime (i'd watched naruto, bleach and death note before that and hadn't really liked any of them), the pathos after the last episode just left me feeling empty. I also truly want to believe that:
spike's not dead.
He's simply too awesome to die.

Alright other then the common Cowboy Bebop, Neon Genesis Evangelion (Great anime will go on record saying its probably the best anime ever) and Elfen Lied (Which I will go on stating as the worst over hyped BEST ANIME EVARRR!!! MUCH WATCH ITS SOOO OVER THE TOP *Sarcasm*) im going to say there is a recent anime I just watch the first episode of that has kind of got me thinking, even if it supposed to be a humorous anime. MM! its about a masochist who is trying to cure his perversion, his friend, who is a cross-dresser tells him to seek help at this one club who councils people who ask for help the clubs leader, who is a sadist as well as someone who has a god complex, the other member of the club is has androphobia a fear of men. The main character is trying to cure his masochism so he can ask out the girl of his dreams, the girl of his dreams confronts him in the shop where he works, whatever she was gonna talk to him about she panics and runs, he pursues and finds out its his friend who he didn't know at the time was a cross-dresser.

The two for me would be Loveless and Spice and Wolf. Loveless just had this great sense of passion and care which was never really spelt out, and the way it just always conflicted just left me feeling...amazed. Spice and Wolf's character interactions were a masterpiece, and it wasn't over the top and left me with this sense of enlightenment, of how people can act, the world around me...
Even if the setting was completely different.

Same for me; I think the greatest impression it left was just an epicly fucked up mind. I can't believe I watched all of that and still managed to take it seriously.
And Elfen Lied, as cliche as it sounds, made quite an impression on me when I finished it. I felt really empty and dead after watching it.
