Well, I'd say Silent Hill and Metal Gear Solid, those games have crazy make you think stories up the ass.

For its politics I would say Final Fantasy Tactics.
In terms of destroying your brain with illogical logic I'd say one of the greats of adventure games (Myst, Longest Journey, Grim Fandango etc, etc.)
In terms of humor and innovative concepts then look to Schafer.
Clever game mechanics I have to say something like Portal or maybe Okami.
For intelligent game design I'd say Shadow of the Colossus just in terms of being concise and well-designed.
In terms of intelligence required of a player to play then I'm going to be lost because I don't play enough strategy to make a valid decision.

I'd have to go with Schizoid.

Takes two brains rather than one. Unless you're like this Uberschizoid kind of guy that controls both ships... You'd have to be Einstein at best, or Santa Claus at least

I really liked Planescape: Torment - it's probably the best RPG ever made, and really fits the bill as an intelligent game. Any games with major implication of morals or games that challenge our understanding of reality can probably be put into this cathegory - though games with plot twists that completely baffle the player are great.

As for intelligent games, the nominees are: Planescape: Torment, Portal, Monkey Island (naturally) and chess.

I also like Risk, but that's just to satisfy my lust for world domination.

Bioshock, especially if you read Ayn Rand books.
or
Civilization- crushing the Germans and America with the country of Japan.
and give or take,
NWN2 MOTB
It had a very deep storyline.

Planescape Torment had the most intelligent dialogue options (game developers should employ more philosophers and learned writers for their games)

Dwarf Fortress... intelligent... I'm not convinced it is actually intelligent but it does demand a good amount of planning and imagination from the player. (and is free)

portal that is this hardest game i have ever played. Makes my head hurt just thinking about it xD
Wasn't too hard, but just the right difficulty for me.
Personally, Deus Ex was the deepest.
