This isn't the most advanced game, but Rainbow 6: Vegas 2 requires thought.

God I hate you. Thank you for reminding me of the crack simulation game I put down a year ago.

If i had to pick a console game... probably Majoras Mask. I just think the connections you have to make between items, dialogue cues, and trading are challenging enough that you have to put your mind to it to figure it out.
