I get the feeling absolutely nobody has played this game. but I got great satisfaction from killing two certain people in the Game of Thrones RPG. The combat isn't great, but the story is absolutely brilliant if you can get past it.

Both killing Valarr and Alester. Valarr for being Valarr, Alester for his betrayal of Mors. I know Alester wasn't really a villain, but I felt his actions were unforgivable.

Malak from KoTOR and Traya from KoTOR II are possibly the most satisfying for me. Not because I hated them (Well, okay, maybe I hated Malak) but because the story properly builds up to them and they're hard at work giving you perhaps the most incentive to take them down during the final segments of the game.
And they are rightfully the hardest fights in the game.
And you feel awesome when you beat them.

And then there's Ghirahim and his boss Evil McDarkBad from Skyward Sword (Shut up, I still don't like his actual name). Those two dole out the hardest fights in the game, and gutting them got pretty intense for me. Unfortunately, they overlooked the fact that my ego is bigger my sword and skills are better than theirs. It wound up a heavily taunting daunting contest.

Death Note Spoilers

The way Light finally died in the manga was so satisfying. His back was against the wall and he was bleeding to death from a bullet wound. He pleaded with Ryuke to save him, but when he refused Light ended up whining like a scared little kid. They utterly reduced the villain into a pathetic pile before killing him. Which they fucked up in the anime by having him get up and run -_-
I agree with this 100%

He wasn't a villain but do you remember how Mafia 2 ended?

You have just been promoted to Made Man...I think...riding in a nice car with The Don. Joey being in a second car. I may have messed that last part up a bit but I do remember this: it is heavily implied that Joey is being put down in the other car, which is why you and he were separated.

I HATED that guy. It seemed like everything step you took in the right direction, he came by and completely screwed you over.

Sons of Anarchy season 3 spoilers:
I loved when Opie finally got to kill agent Stahl, she was getting on my nerves since she first made an appearance in the show.

Seymour from FFX. He was so irritating that the last time I fought him, I used my most powerful attack when he had HP in the ten's digits.

I thought
The Joker's death was the best outcome for all involved. He's out of the "mad, random and pointless" existance that drove him insane, Harley might eventually snap out of her madness without him around, (though things seem a little too weighted on the 'dark/gritty' side of things for that to be likely) and fewer people will perish in psychotic mass-murder plots.
[sub]While I'm not thrilled at the part where we lose Hamill's Joker, I've heard he agreed to voice him if they ever make an animated version of The Killing Joke.[/sub]

In the same game, I was actually glad Strange was stabbed and blown up, the intolerable, smug, scheming prick had it coming long before he devolved into typical "You will be at my feet begging for your life" clearly-lost-it dialogue.

Also,
I enjoyed killing Seymour every time he popped up, partially for the arrogant asshole thing, partially because he's a high-ranking member of what is apparently little more than a cult of lies and false hope, and partially because that mountain-top fight was so fucking irritating. Same with Yunalesca, for roughly the same reasons, but also because I'm pretty sure it meant I had killed the church of Yevon as a whole, not being one for mindless tradition-following and suspiciously hateful teachings.

There are a lot of fun ones in Fallout 3/New Vegas, but my two personal favorites are killing Benny with his own gun and the time I used a Fat Man to annihilate a single Raider who was running towards me armed with nothing but a pool cue.

Going into recent territory, Handsome Jack. Right after that one part (if you've played it, you know the one) I spared no expense in hunting and killing that dickhead.
quoted for truth, after that part i played non-stop to take him down. I haven't had a villain provoke that kind of anger for a while.

The Illusive Man. At least the way I did it, I was just like blap! and he was gone. All his money, contacts, and power couldn't protect him.

John Romero in Doom 2 and the King Domz in Beyond Good & Evil one easy and funny and one annoyance, but equally satisfying.
