EDIT: Also, not so much a story twist but a genre twist, that bit half way through Uncharted 1 where it stops being an adventure game and starts being an Indiana Jones game.
It gets less impressive when you remember Fight Club did it first, but still, I'm surprised Call of Duty was sophisticated enough (even for a moment) to take cues from something like that...

Bioshock Infinite's revelation of how you, Elizabeth, and Comstock are all tied together blew my fucking mind. Seriously, at one point in the game I was just guessing crazy crap that might be part of the story when I actually guessed what the "big twist" was before immediately dismissing it out of hand as "too crazy" ^_^

I think Bioshock Infinite blew my mind the most. Almost all the way through the credits, I just sat there with my mouth hanging open as in my head everything was coming together at the same time. It was freaking wonderful :D

Honourable mention to the first Bioshock though and also to Heavy Rain. That one didn't make sense but it blew my mind nonetheless.

By which I of course mean Shelby being the culprit. It was the last thing I was expecting since he was a player character, but at the same time made no sense for that very same reason. I distinctly remember a certain shop in which you control him the entire time yet what he does and what you controlling him do turn out to be very different things. All I could do was sit there and think "But... that didn't happen. I would know - I was there controlling him! That wasn't even an option!"

This hit me like a brick. It turned an "all right" game into a game that I will always bring up in a slightly preachy way. It came from nowhere and hit me in the gut, and yet when I think about it, all the signs were there.

Cognition: An Erica Reed Thriller

This game was full of decent twists, although they petered out in the final chapter.

The Legend of Zelda: A Link Between Worlds created the best twist I can remember.
