The most challenging boss fights I've ever encountered were in the Baldur's Gate game series. All of them. With 6 characters to manage and the idea that losing any of one them would have a terrible effect on the rest of the game made all epic encounters torturous. Yet, I still remember them even 10 years later. The final battle of Baldur's Gate I involved the son of a god named Sarevok that took me hours to figure out. But once I did, the sense of accomplishment was greater than I have ever experienced in any game I've ever played.

End Boss in Ninja Gaiden 2. He's typically one of the easier bosses at harder difficulties...but I had zero healing items and started the fight with 1/4 health.

Another game that sticks out to me is the Final Boss of Golden Sun and Golden Sun 2: Lost Age. Many, many, many hours spent playing against the dragons, only to die right before killing the final form.

I loved every significant boss fight in GodHand, especially against the demons, when you have special "pummel" stances, it was so over the top, yet sometimes so hard to figure out, that I often would cringe in order not to burst into flames...

Otherwise most big fights in Metal Arms are very hazardous for your nerves...

Lost Number in FF7 for some dumb reason I can never kill.

Ganon and Ganondorf in OoT.

Vergil, final time in DMC3, should just cease to exist as a boss battle O.OOOOO!

Baten Kaitos... everything? All the bosses are hourly excursions. Longest one is the final fight with Giacomo, Ayame, and Folon. Two hours... and two times in a row. Fucking worth it though.

Kalas is just fucking horrible to fight. One fuck up and insta-KO in a can.

No, i climbed the stupid tower, idiot that i was, and laid a billion claymores for wandering FROGS.

Yes, that was nerve wracking.
My method aswell, took 2 hours to beat her, then guess what, i didn't save after and had to do it all over again.
My friend hid under the truck, still took us about an hour and a half to beat it.

Fucker dumped me back at World 6-1 upon death, which drove me up the wall, and I never did manage to beat him completely.

Those games will smack some hard ones on you. Even semi-bosses like the lich's in BG2. One of them had a contingancy with Spell Turning (reflects 12 levels worht of spells), Stoneskin (stops several physical attacks), and Protection from Evil.
Then he stopped time.
Then summoned the most powerful demon possible, which wouldnt attack him because of the PfE.
Then he cast the most powerful AOE damage available.
Then i got a chance to try and hit him.
