The only three that come to mind are Shin Megami Tensei (including the Persona series), Earthbound (although I suppose that counts as sci-fi) and Shadow Hearts.

The Megami Tensei games are mostly set in a modern urban environment, dealing with heavy occult themes. It usually deals with normal teenagers put into an extreme situation, where their perception of who they are and what they need to do is put to the test.

The Shadow Hearts games are set in the early to mid twentieth century, which is really fun.
