Moon Project perhaps? I know it had customizable units. The new one is earth 2160 which kicks my ass every time.

Moon Project also let you tunnel underground if that jogs anything??

Was it X com? I never played this game but I remember seeing it in stores and after searching the Wiki it sounds like it might match up with what you're talking about.

People! Thank you for helping me out, I finally found the game I was searching for.
It was not "Earth 2140" or "Earth 2150" which looks kind of cool. It was not "Total Annihilation" or "Moon Project".

The game was released in 1998, so I was one year of. I suddenly remembered that the name had either "Alien" or "Breed" in it's name. I started searching for a game which contain "Alien" in it's name around '95 to 97, but I didn't find the one I was searching for. Then I tried "breed" and yes! Finally I found it!

It is a game called "Warbreeds" from 1998, created by Red Orb Entertainment.

I'm sorry for the lack of information, but I hope some of you could give me some help.

Is it Outlive? That had an extent of unit upgrading, and it was very similar to StarCraft.

You should try Mechcommander, it's not the exact game you're looking for but it does have fully customisable units. I believe you can even put guns in their legs.

Wasn't kingdoms the sequel to T.A?
Wasn't really much of a sequel seeing as they completely changed the setting.

Try Shattered Galaxy. You can customize your units there in the same way you described.
