Golden Sun, if you can play the first two, but it isn't really needed as they cover pretty much everything in which is the third one, Dark Dawn.

Custom Robo is an alright game,t hough it suffers from its console to handheld transition.

other than that, one of the pokemon games (HG/SS have the most story and length, but it can be hard to train and you can grind to a halt easily, while Black and White offer the whole fresh start with a full new pokedex and easy training with audino shaky grass) or more, Izuna: legend of the unemployed ninja, and The World Ends With You spring to mind.

I think most of my favourites are covered previously, but I'll still list all of them so as effectively second the opinions of those posters:

Advance Wars: Dual Strike - So much fun, a great addition to the series and much better than the other AW for DS, Dark Conflict/Days of Ruin, although that wasn't too bad for story.

The Professor Layton Series - I'm only ordering these as I think of them because the PL series is probably my absolute favourite and the whole reason I got a 3DS (so I could keep playing the later games).

Golden Sun: Dark Dawn - My favourite JRPG series and this is a great addition. The originals are awesome and you should still play them if you have a GBA somewhere.

Solatorobo: Red the Hunter - A fantastic anthropomorphic adventure game with an awesome story, a unique battle system and an altogether charming feel.

Warioware: Touched! - A simple minigame collection that anyone with a DS should have, a barrel of fun that you can pick up and put down or sit down and play for hours.

Deep Labyrinth - A nice adventure game that has a combat system I had been hankering on someone making since the DS came out. You make your way through a literal labyrinth of labyrinths, swinging your sword and casting spells by drawing on the touch screen. The story's nothing to sneeze at but it's really cheap so it's worth it just for the combat.

And then of course you have Zeldas, Marios, Metroids etc. which are usually good fun if you can get them at a reduced price (I skipped most of them because I could never afford them).

So yeah, if you've got a GBA as well, there's an additional cavalcade of fantastic games at your disposal and if you have a 3DS, give the eShop a look because there's usually some great games there, especially old Game Boy and NES games for like $6 each.

Meteos was great, but had basically no story.
The Ace Attorney games have already been recommended, but they're probably my favourite games on the DS so I second them.

Also, Henry Hatsworth. No one played it but it was great lol.

My favorite RPG was Chrono Trigger for the SNES! I enjoyed Metroid Prime Hunters, I think I played it at a friend's house once. Maybe I'll buy it off him. I didn't know they made a Mega Man zero collection for DS, but X is my favorite Mega Man. I remember seeing Henry Hatsworth ads in magazines for a while. It certainly looked interesting.

Final Fantasy: the Four Heroes of Light is a pretty good FF spinoff. The story's a little meh but most of the challenge comes from the battle system and the old school hard as balls difficulty. The music's pretty decent too.

It seems that no-one has mentioned SMT: Strange Journey yet. Definitely one of my favourite games on the system; good (if very heavy-handed) story, interesting and complex dungeons and a great battle system. It didn't quite live up to the legacy of Nocturne, but it's a great game nonetheless.

The World Ends with You, obviously the pokemon games (cross out Black&white 2) and i'll put the Trauma Center games here too as well.

Even if you aren't a fan of the show you may enjoy this rather fun RPG. The battles are turn based, similar to older Final Fantasy's, but the combat moves and battles are active and fun, and the animations really make watching battles a joy. There's also a block system that requires you to press a timed button similar to Mario RPG.

Rune Factory 3
It's Harvest Moon with fighting. And monster training. And no time limit.
I've been playing Order of Ecclesia. That game is classic Nintendo hard. Phew.

While the gameplay itself is simple but I highly recommend this underrated game Infinite Space (great story, collecting and abit of customization in a way). Heck it was made by Platinum game so you know it's good!!

A lot of people, both here on the forums and in the real world have recommended Infinity Space. Definitely one I'll pick up.
