Possibly the most notoriously difficult video game puzzles of all time.

The only hard water dungeons were the Water Temple in OoT and JabuJabu in OoA.

Women... always the answer to this, they're designed to give me fits and do so almost daily.

But I have to agree with the Water Temple sentiment here.

I also found the second to last Assassin mission in Oblivion rather tricky. I just couldn't get it to work for daaaays... Finally found that second switch down the side hall. Stupid stubborness kept me from just looking the answer up online. I'm a fool.

Phantom Hourglass gets another mention.

I hated, and I mean HATED, the fact that after each dungeon, you had to go back do the starting temple again, repeating the same puzzles again and again and again...

That's not really a tricky puzzle though, it's a gripe with the game design which is totally different.

I frequently get lost in first person shoot maps, so puzzle games?! I can't imagine such things as interesting.
