Link's Awakening. Back in 1994, it made us think, like, hard, about the consequences of our actions.

Mass Effect first. (So sue me, I think it's nearly believable.)

Assassin's Creed second. (I just think it's new and original. Not necessarily believable.)

KotOR. That was an easy choice for me. Finding games with storylines that you don't just speed click through is a rarity. Bioshock was pretty good too.

Star Wars Galaxies has an awesome storyline that complements the saga's canon. (Sarcasm is pretty thick here)

Deus Ex
The Longest Journey
Planescape: Torment

Many, many others, but those three are towards the top of my list.

i loved bioshock's storyline too the way it made me go oh my god they can not be serious! It made playing through the game worth it just for that reveal moment.

fallout 3

I was immersed

even random events made my skin crawl like fining a skeleton in a preservation pod with a gun, and I just RP it from there really so it becomes an epic story

KOTOR II, screw the plot holes, it still ran circles around Halo, oh wait, everyone does that.

I am ashamed that none of you have mentioned Breakdown yet. That is far and away the greatest video game plot ever conceived.

I don't care what Yahtzee says: I still think that the plot in the Metal Gear Solid series is the best EVAR!
I'd have to agree that the basic plot to them is great. However it's the complicated filler and poor writing that pollutes an otherwise fantastic story.

Bioshock.

I finished it three days ago and compared to most other games I play (Halo grade plots) it was just amazing. It would have been better if my friends had not blurted out key spoilers while I was playing through party chat.
That Atlas was Fontaine, that you "become" a big daddy, and that Andrew Ryan is your father.

I like the Mass Effect plot. It's a lot deeper than it looks and has so much room for development.

Poor writing?

Actually I find it quite fun trying to figure out what the whole point of "the complicated filler" is.

To be honest I would go for the Bioshock/Gears of war both of these have a pretty decent story line, if these two games made love it would be a beautiful child.

Many consider the dialogue and such to be poorly written. It's been documented in detail in other threads so it wouldn't make sense to write it out now. The main point is that it takes an hour to explain something that could have only taken a few minutes, and the player isn't really allowed to discover the plot for themselves, they have to run around until another cut scene tells them everything. For most though, "the complicated filler", like having every character in the series make a cameo in MGS4, isn't fun for most people. I sometimes enjoy following it, but it can seem so oppressive. The one knock people can honestly give Metal Gear Solid is that its plot is overly complicated and twisted, and it's like that because of poor writing. If Hideo Kojima would stick to the main plot and keep it clean, throw in a few twists, and boot the 90 minute cut scenes out the door the game would have been more approachable by new players.
