Personally, I think they both suck balls. Enclave do have a point but they're really fascist, and Brotherhood of Steel have a noble goal, but they protect technology over human beings...
Anyway, my vote goes the BoS. They actually are willing to hire "unclean" humans on a long-term basis rather than just using them up. Granted they tend to be a bit up their own ass with traits that seem to combine the best and worst aspects of the WH40K Space Marines and the Adeptus Mechanus, but it's still better than the Shadow-government Enclave who are willing to erase what's left of humanity and start over with...what...a couple thousand people? You also have to keep in mind that The Enclave knew nuclear war was approaching and rather than try and avoid it, encouraged it to happen.
Also the BoS is shown to be open to idealistic divides at times, given the Capital Wasteland BoS changing their goal to protect the citizens (which causes the Outcasts to break off, but still).
