Yes it could be done, but It'd have to be indie. I don't see any mainstream producers hopping on board with it.

That's pretty much the plot of the earlier Shin Megami Tensei games. (Same folks who made Persona). By the end of the game, you end of fighting (depending on which path you took) Satan, JHVH, or _both_.

I wish it were a different case, that people would be fully open to any premise if it's presented correctly, but such is not and will never really be the case (at least not in my lifetime). I don't really see any big game devs picking it up, and it'd be pretty controversial, but yeah it could be done.
