Oh yes they have:
Attack of the Graske, Destiny of the Doctors, Dalek Attack, Doctor Who and the Mines of Terror, Doctor Who: The First Adventure and Doctor Who and the Warlord.
Old RTD was working on that Magic ripoff of Doctor Who as well, so that might be seen yet. And there's always the myriad on the Who website.
The problem with the idea of making a game out of it would that it would have to be an adventure based game to fit in with the storyline, but to sell it would need to be an action game.
Even if, by some miracle, it could work as a Sandbox game, there's no way to create a game based solely on a pacifist. Anyone, and I mean anyone, who touched it would taint it forever.
Even Tim Schafer, and I never thought I'd say that.
It's why the Doctor Who RPGs or Star Trek RPGs never really caught on. The thrill comes from running alongside the Doctor, not as him. And games rarely work if you're just a sidekick.
And do you really think the original end of the Time War. (A split second that genocides two armies from history) would ever be picked up?
Even if you're picking one of the stronger episodes like The Empty Child in a GTA setting, what exactly are you going to be able to do?
Run, Scold, Talk about Bananas, Compare Weapons, Find Nancy.
Even I wouldn't play that game (though I'd probably still buy it)
As has been said though, there's milage from a Dalek vs Cyberman game, possibly even as the Master. But it would have to be a game like the episode Blink where the Doctor is there, but not involved.
I can see a Survival Horror against the Quantum Angels/Autons working VERY well.
