I'd go with Fallout 3. Really expansive and free! Prototype is linear, unless you're in to that kind of thing. *sniggers*
This was an odd choice... Fallout 3 would be what i would choose, it has longevity, great depth and atmosphere but is also fun, you have to keep your eyes open as you WILL miss things if you run through it without exploring. Never played prototype but never will either, it's one of those shallow action games that appeal for a short time before you trade in again.
Curious, if your stuck for choice why not get both, Fallout 3 + expansions shouldn't cost too much and i'm sure prototype is on the cheap now.

As much as I really don't believe fallout 3 is the amazing game it's made out to be. It's leaps and bounds ahead of prototype (Although I do quite like prototype 
).

Prototype was OK, the thing that annoyed me the most about the game was that the battles between the two sides were cool, but you would just keep getting knocked back from hunters, tanks and rocket launchers making you have to skirt the edge of the battle instead of diving in limbs flailing.
I have prototype, and it's the same in any way you play it, and it's far to short. Therefore go to Fallout, there is hats
Go for Fallout 3. Even without the DLC, you'll probably rack up a shit load of hours of playtime.
I'd actually go for Prototype. Fallout didn't have me too excited about it nor did I enjoy it. That much. I played a bit of PT and I really want to play more, but my laptop isn't up for the challenge.
Though getting your enemies' crotch, then head and then left arm blown off is a hell of a fun to watch in FO, but eating brains is cool too
