The Witcher 2 springs to mind. Gameplay is still a little wonky, but it's miles ahead of the rhythm combat method of the first game.
Yep^

Here's hoping that The Witcher 3 will go even further ^_^

After I read your title, I immediately thought of Resident Evil 4.
But I digress...now the Resident Evil series follow the steps of Resident Evil 4 and this somehow destroyed the franchise...
Re4 is what I thought of too.

It's the same thing happening with Re4 that happened with the classic RE games. They're copying the formula with minor changes without understanding why the original worked.

Zelda 2. Taking the Zelda concepts and putting them in the form of a balls to the wall, super solid action platformer? It was so good the first time they did it and I would love to see it done again.

X com enemy unknown comes to mind, especially considering how I intensely dislike the original x com, to the point that I consider it the worst game I ever played.

I'm gonna get a lot of flak for this I bet, but Banjo Kazooie: Nuts & Bolts.

When considered by itself and with all the unnecessary nonsense stripped out, you got a masterful vehicle building game on your hands.

Legacy of Kain: Blood Omen to Legacy of Kain: Soul Reaver. The original was a top-down action RPGish game similar to the original Legend of Zelda whereas the second was a third person platform puzzler game with some combat and some really good boss fights.

Skullmonkeys, a side-scrolling platformer, as opposed to its predecessor, The Neverhood, which was a point-and-click adventure game.

Speaking of which, the latter needs to get released on GOG. One of these days, one of these days...

Tex Murphy games come to mind with shift to FMV they made with Under A Killing Moon, the aforementioned Legacy of Kain: Soul Reaver was much different from Blood Omen, it's predecessor, Duke Nukem 3D was nothing like the previous games (they were 2D platformers, believe it or not) and they were good. Wolfenstein 3D was also different from Castle Wolfenstein and Beyond Castle Wolfenstein, which were stealth action games. Castlevania: Symphony of the Night was good, but different from other games and so was Lords of Shadow (not so much for Lords of Shadow 2). Mass Effect 2, while not completely different, was still rather different to 1.

Witcher 2. Obviously. I loved how it just felt different, but at the same time, different in a good way. Easily turned me onto the series.

Metroid Prime brought the series into 3D and first person perspective without sacrificing the platforming and exploration that I loved about its predecessors.

*Joke answer* Considering I felt the original Prototype played like BS, 2 feels like an entirely different game- a good one.

*Real answer* Far Cry 3. Whereas 1 and 2 were more focused on strategy (Well, supposedly for 2, but thanks to that bloody AI), 3 allowed players to do things like have animals clear outposts and leap off hang-gliders before sticking a knife in someone to break the landing. That, and the story wasn't complete s**t.

so yeah gonna say it ME3 and DA2 were better then their predecessors.

Now before you break out the fire and hunt me like an animal let me explain. While dragon age 2 was very rushed and the "rooftop ninjas" were annoying the game itself played better then DA:O, I actually cared about most of the characters and most of all no fucking fade or deep roads......

ME3 was just better in every way save its ending that (in my opinion) was fixed by the free DLC they put out. so yeah the ending wasn't that bad, and the multiplayer was one of the most enjoyable experiences ive had, add that to the streamlined gunplay and just enough stat building and the game was so much better then the other two its scary.

Well, since my original answers were mentioned already (Jak 2, Kingdom Hearts: Chain of Memories, Zelda 2, Metroid Prime), I'll say Persona 3 in comparison to Persona 2 just on the social link aspect alone...

Also, Kingdom Hearts 358/2 Days for the DS was all mission-based with a level-up system that was basically a build-your-own Tetris grid... and Kingdom Hearts Re:Coded had a mix of turn-based combat a la Final Fantasy 1, third-person rail shooter a la Star Fox, and stealth a la... uh... Metal Gear?

Honorable mention to Hyperdimension Neptunia mkII and Victory for just making the overall experience more refined than the original Hyperdimension Neptunia...

Mass Effect 2, fairly different in many ways I think was better in every way ...minus the loss of the Mako, I actually really liked that thing.
Better means of leveling by removing fluff, lessened the tediousness of sorting through hundreds of weapons, armor mods through shoddy menus, overall better. I can't think of anything that was done better in 1.

While not "entirely" different, Rayman 1 vs Rayman Origins/Legends play a bit differently. The first game had more of a slow paced platforming type of feel, with some faster paced sections(the music level comes to mind). Origins and Legends however have a much faster pace when playing. There are not many sections where the game forces you to stop moving or slows you down. Heck, many of the levels actually push you to move faster because of some monster or environmental hazard.

While I liked Rayman 2, I feel Origins and Legends are true sequels to the game. They really got the "feel" of the first game and combined it with tight controls, a wonderful art style, and great music; everything Rayman 2 lacked.

Wario Land: Super Mario Land 3, while technically a Wario Land game, is also technically a Super Mario Land game due to playing similarly to Super Mario Land 2 in some aspects and wildly different in the rest. It also happened to be the best game in the Super Mario Land, due to actually trying something really different, and not just playing it safe with down-scaled ports of Super Mario Bros. and Super Mario World whose only real innovations were the backgrounds, enemies, and story.

DBZ Budokai 3. An overhaul of the fighting engine, the removal of some characters and the addition of others, and a more traditional story mode. One of the best Dragon Ball fighting games out there.

Not to mention it had the scan visor, which added a whole new layer to the game that was surprisingly absorbing.
