I never cried while playing a game, but during the ending cutscene from MGS3, I took off my hat, and held it to my heart in deference to The Boss.

I've never actually cried because of a game, but I have to say: the end of Call of Duty 4 was pretty intense, emotionally.

Quite a few, I think:
In Bioshock I came rather close. Not from the ending or anything, just from several pieces of atmosphere. The audio tapes, combined with the tragic figure of the Big Daddy, did it for me.
The end of COD4. Made me realize the futility of war (no-one really wins).
Half Life 2, Episode Two: The same bit as everyone else.
I know, I'm such a crybaby.

I cried when I payed money for Quake 4... and then it wouldn't save.

Exactly...god, why did epic have to put in that shitty side story about Dom looking for his wife? The bad ass factor of Gears 2 dropped so much because of that

I get really attached to video game characters, so I cried at the end of Phoenix Wright: Justice for All (moreso when I got the bad ending, but during the good ending as well), FFX (partly the heartbreak of the characters, but also partly the orchestral arrangement of the ending theme, 'cause I'm a huge sucker for big orchestral pieces), err... when Jak's father died in Jak 3 (I really don't like death), when Fran and Balthier ran away at the end of FFXII to be the heroes...

Yeah, I've got issues. And there are more games I cry at, but I can't remember right now. Fff.

I cried with frustration trying to capture Kyogre in Pokemon Sapphire. Oh oh oh and also in Pokemon Blue when I defeated Articuno and saved without catching it. And then that one time I released my Lapras in... one of the Pokemon games. I was in love with that Lapras, and then I cried for an hour before realising I could just reboot the game and it would go back to before I did it.

I teared up every time I played through the Opera scene in FF6j/FF3a. Hearing the tune to that song still has that effect on me, honestly.

Roman died

at the end of GTAIV.(Why did it have to be at his wedding?!) Despite his obsessions with wanting to go bowling and drinking every 10 minutes, it just sucked not having him around.
