Stylus usually, I will use my fingers if i am too lazy to get the stylus out, as it is in a kinda shit position on the normal 3DS.

The nails on my guitar strumming hand.
Long, and they don't leave any smudges.
I'll opt for stylus if they've been shortened, though.

Fingers when needed. The games I mainly play don't require much stylus use, so when they do, I'd rather just tap with my thumb than pull out the stylus for something simple,

Plus I'm a little reluctant to use the stylus for much because my old DS's would get somewhat scratched up after using the stylus too much. I'm not sure if I was being too hard on the screen, and it's not likely a problem anymore anyway, but it's just this little hangup I have I guess.

Sometimes I just use my nail if its Pokemon where you have large buttons, otherwise, for most games I prefer the stylus.

But in all seriousness I use the stylus only when I need to, but often I don't because it's only the options menu that needs touching. Most the games I play though actually don't really require the touch pad at all. I like to play more traditional games when I can.

Stylus, since thumbs tend to leave marks. That said, if I'm feeling lazy and the thing I need to touch isn't too precise (eg Pokemon battles, powerups in mario, most menus) then I might just flick it with my finger.

Stylus exclusively. I have no trouble holding the stylus in my hand when I'm not using it, and it gives more control. It also doesn't interfere much with actually seeing what I'm doing. Thumbs, being not all that thin, get in the way of my view.

I normally use the stylus because I'm not that fond of fingerprints on the screen, but after a while that causes my screen to get all scratched up. The Original DS came with something you could put on your thumb to make it work exacly like a stylus . I'm not sure if the other versions of the DS came with that, but it was very usefull for me , using a stylus is awkward at best .
I remember the little thumb nipple! :D Still have it somewhere I think. I found it kinda awkward to use because it kept sliding around my thumb, though. My sister/, however, used it to good effect.
