As you know the limit to pokemon battles is 6 on 6 but if you had the choice would you make the standard more or less.
But this doesnt have to be just about pokemon, think all monster battle series or rpgs.

Digimon World DS has you battling 3 v 3 and I believe it works quite well. There is less to keep track of, but the battles are more intense as your entire team can take damage at the same time if you're not careful.

3 vs 3.

This allows to cover MOST of your weakness, but not all of them.

It keeps fights shorter, while still having enough pokemans to require tactics and skill.

It's worth noting that online wifi random battles have you at 3v3.

6v6 does tend to lead to stupidly long matches (unless someone is the clear victor).

I like the 6 vs 6 .

Competitively speaking , it allows for so much . You could have 1 , 2 even 3 strategies with your team . There is enough space for diversity between your pokemon and the strategies . Example , i could use 3 slow pokemon and 3 fast pokemon , the slow pokemon i'll use a trick room strategy , while the 3 fast pokemon i'll use when trick room is no longer in effect . And have a strategy for both halves .

Anymore would be too much to take into considerstion , any less would diminish the diversity and strategy making . I consider competiive pokemon on par with chess .
