This is why consoles suck when it comes to shooters, always will until they can get something resembling a mouse to do the aiming (and I don't mean the damn Wiimotes either, about as accurate as American intelligence reports), and something else for general movement.

I've always used a controller since I started gaming so I guess I'll say I prefer the Dualshock over a mouse.

Objectively:

The mouse, if we're doing the standard FPS debate. An analogue stick has a mechanical movement speed, no matter how high you crank it up, a mouse doesn't, so it's faster and more accurate.

Subjectively:

You'll be used to one or the other, so how well you can use it is down to personal experience.

Mouse and keyboard preferred over controller for just about anything I can think of, except, as someone above mentioned, flight sims, which are better with joystick or controller.
How can you play a flight sim on a gamepad when you need to flick all these switches:

The mouse/keyboard combo works for aaalmost everything, FPS' and RTS' in particular. In fact I still don't get the mind of the idiot who thought RTS' on consoles was a good idea.

The controller still works moderately well (personal opinion) for any shooter, though I think it clearly excels at fighters and racers. But I'll never ever play games like the Left 4 Dead series on a console, way too much movement and precision needed.

The joystick only works for flight sims, as far as I'm concerned.

I can never do any FPSing with a mouse. Perhaps its because I always have my mouse on an extremely high sensitivity...
Maybe that's why the FPS gods I know tend to use ridiculously low sensitivity, to the point where they have to flail their arm around in order to move 180 degrees. XD
