The ending was perfect for me: Chell was allowed to go free, the turret opera was hilarious, and we found out more about Portal's slice of the Half Life universe.
Aren't those the Northern Lights? The ship's just called the Borealis. And that's Half Life's thing anyway.
Besides, Glados is back in charge, but using the two robots to feed her test addiction - and coming up with a new character to stick in there presents them with the problem that caused them to bring Chell back the second time; everything is already familiar to the player, re-introducing them to Glados feels wrong.
Forgot to mention another epic song ending. So I'm happy.
It's honestly not surprising that there's very little cross-over to HL, since the AS complex was a sealed insane asylum.
However, here's some food for thought: At the end of Portal 1, Chell woke up in a parking lot while in Portal 2 Chell walks out into a field of wheat(?). So it depending on where AS's complex is, which seems to be in the US because 1)LHC [http://en.wikipedia.org/wiki/LHC] is in Europe already occupying several countries' worth of undeground space, 2) AS's US government funding, 3) the unfinished SSC planned to take up 87.1 kilometres (54.1 mi) [http://en.wikipedia.org/wiki/Superconducting_Super_Collider].
In the lobby of the first Aperture Science enrichment centre, there is a trophy cabinet, filled with all sorts of tidbits of information (like that it is possible that Aperture began life as a bathroom fittings company), but there is a large newspaper spread with a headline something like 'Science Comes To Upper Michigan'. Cave Johnson evidently bought an old salt mine in Upper Michigan, and presumably that is where you are.
Not being American, I can't really place Michigan, but that's somewhere in the middle, right?

The dry-dock the Borealis (which you're right about) disappeared with comes from inside the AS research facility, [http://half-life.wikia.com/wiki/Borealis#Portal_2] and can be seen in Portal 2. Epic cross-over will be epic.

Honestly... if humanity is gone/thinly spread out, I could see Chell returning to the Enrichment Center and making some kind of truce with GLaDOS- neither one will kill the other. GLaDOS gets a human who knows what she's doing and can handle the craziest tests, Chell gets the closest thing to a 'home' she can hope for.

I know it does, and its still Half Life 2's thing. They said that with Portal 2 they wanted to distance it from Half Life more, which is partly why its set 100s of years later.
There'll be no portal gun in Half Life, and considering the humorous tone of the Portal games, any character cross-overs are also highly unlikely.

Not a very interesting story though. And Glados let her go because she had the two robots who could do the tests forever, and for whom death wasn't an issue.
Also: I was really happy Chell was finally set free. It'd feel cheap to just have her go back because she wants to.
Didn't need any more Half-Life references, really. While it does take place in the same setting, the story is completely self-contained.
I can sympathize with wanting more Half-Life information, but admit it, you just want Episode 3. It's okay, I do too.
Also, the "she's still in the lab" theory doesn't make any sense at all. If that were the case, GlaDOS would have no reason to play you out with an orchestra and an awesome credits song.
[small]Neither of which are ever going to leave my head..[/small]
You should remember that the Gamma Gel(AKA the White Gel or... Yea, i'll edit it back...) was partly made of Ground Moon Rocks. Therefore, it is possible that you can actually make a portal to the moon.
EDIT:
Ah yes... The Conversion Gel, which allows you to make portals on normally portal-resistant surfaces

You're missing the point. Aperature Science is in BOTH Half Life and Portal. And with Aperature Science comes Cave Johnson and insane (although undeniably advanced) technology. We might even get to see the Portal turrets and portal technology, which is important to the Combine.

Valve have said they want to distance the two, but keep them in the same universe. The tone of Portal is vastly different to that of Half Life - a direct cross over is going to affect one of them negatively by betraying the tone and feel of one of them. That is why the Borealis is only mentioned as an easter egg in Portal 2, and why the turrets and such will not appear in Half Life.

APERTURE SCIENCE is presented as a loony bin, Cave Johnson, the turrets, Glados, etc. included. As such, the appearance of them in a game with a very serious tone is highly unlike, as they have all been presented as insane-in-a-funny-way. Why fucking bother having them there if they're going to be completely different?
The Borealis comes from Aperture, Aperture itself is not relevant to the Half Life universe, just like the Xen and the Combine are not relevant to Portal's, despite them existing in the same overall universe.
I would assume that Aperture itself was only invented because they needed another scientific research post for it to come from other than Black Mesa, if not its harder to keep it as a believable mystery as to what exactly is inside it if half of the people in Half Life 2 were bloody working at Black Mesa.
One thing that I dont understand of the end is that when you leave you're in a field. Empty. At the end of number one, outside of GLaDOS's chamber is a parking lot. You leave the same room in the same direction =/. And what happened to the Party Escort robot? It appeared once in Portal 1 and once in the comic and never appeared again.
Forgot to mention another epic song ending. So I'm happy.

Aperture science started out making Shower curtains. Then they moved onto more science stuff. This is another reason why the portal gun is going to be in Half life.
The borealis has the Aperture science logo on one of the containers, and Kleiner said the combine want it, so unless the combine are interested in shower curtains(who knows, that might be why they came to earth), it is going to be the portal gun, Aperture science haven't done anything else that would make sense for the half life universe.

Portal 2 apparently takes 100s of years after Portal 1, so human buildings would be gone by then. Nor do you leave from the same place as the first, GLaDOS's chamber in Portal 2 is wheatlys chamber, could be anywhere in the Facility, which is apparently 100s of miles across.

When Cave mentions the "other products inexplicably stolen by our competitors... god damn you Black Mesa" do you think he means the turrets? Cause that is the only item I think has 2 versions in the HL universe.

If you haven't played the multiplayer Portal 2 levels yet, you probably shouldn't read the spoiler.
I doubt GLaDOS would be happy to see Chell return, considering the events of the multiplayer levels she finds death a very, very important part of science. As having robots that can't die and a girl who refuses to die makes her a very sad AI.
