As has been said, it really comes down to what kinds of games you want to play. Take a look at the library for each and see what speaks to you.
Interestingly enough I've found my Vita to be the first portable system I can be bothered to take with me on my commute, or to murder my lunch break at work. The triple A games like Uncharted just aren't good for that, nor are they good for killing 5 minutes. Those are great for planes or time at home though.
The indie scene on Vita is exploding though and well worth a look if you want that portable experience from your handheld.
Particularly, with PS+ and a library of PS1 and PSP games the Vita is amazing. It's a stellar multimedia device too and really not that expensive (though a good memory card is).
The 3DS I find myself mostly playing JRPG's and pokemon and such, thus do not use it on the go very much.
Both are utterly fantastic systems but I find myself using the Vita more than the 3DS in most situations, largely because of the indie library making it great on the go and the few AA games and excellent PSP and PS1 compatibility. The PS4 will also sweeten the Vita.
Oh and the 3DS I recommend heavily if you like Nintendo properties and i n particular FRIGGING POKEMON.
Pokemon is the sole reason I keep coming back to their handhelds.
It's also worth noting that the 3DS feels much less well built that the Vita does, and is a generally cheaper feeling device, if that matters to you. For example on the XL the backplate creaks and isn't attached well at all, and this seem to be a very widespread problem. It's not a big deal unless you're finnicky. The buttons are also more spongy than the Vita's tactile clicky buttons, and I prefer the Vita's sticks to the 3DS nub. But the games are far more of a big deal.
Oh and fighting games, if you like fighting games the Vita is probably a better bet because of marvel vs capcom 3 and mortal kombat, combined with an excellent Dpad.
