The Next Generation was the only Star Trek series that I could actually sit through. It was also fairly enjoyable, if only because Patrick Stewart is a fucking god.

The...Original...Series...MISTER!

I just liked the characters best.

That said, NextGen was also pretty damn good.

It's a hard choice really. Next Gen had Patrick Stewart and a great list of eps to back it up. Voyager was fun and interesting, if a little put offish with it's tech heavy dialog. Enterprise was good for the first season and stretched a little too much with where it wanted to go. The original is a classic and I do love me some Nimoy and Shatner action.

I ultimately went with Deep Space 9. The story was great, the characters were awesome, and it has my favorite star ship (go go Defiant).

If I HAVE to pick a series, then TNG it is. However, anything involving the borg, species 8472, or Q, auto wins.

Those topics transcend series.

edit - I have to add this, was Q not the BEST fucking villain of all time?

Deep Space 9 of course! I loved the cast and the action. It seemed to be alot more of large scale battles on that show and that was always a plus.

Next Generation is my favourite, with the original for a close second; all of the other one don't even compare.

Edit---
That was a bit harsh. I do like the other ones, just not as much.

TNG. it made star trek much more believable than a bunch of space faring vagabonds with xeno fetishes ever could. Plus it's Patrick Stewart, you can never say no to Patrick Stewart.

I've seen my share of each of the incarnations, each with their own strengths and weaknesses. I really like the original series because frankly without that, we wouldn't have had the rest. That being said, it is a shame that the original series didn't have more time under its belt, but the long-term effect is still being noticed today.
TNG was next in line, and in my opinion, the one with the best amount of experimentation. DS9 was fine, gave you a different perspective on the ST universe. Voyager was o.k., but seemed to lack an overall purpose, other than them trying to get home. Enterprise... nice trying to run back to let us in on earlier history, but prequels are so 1999.

Voyager was my favourite, the original series my second favourite.

Next Gen, then Deep Space Nine, then *shudder* Enterprise.

I liked Voyager and the original because of the whole "exploring new things" aspect. There was a lot less politics involved. Next Generation was alright[footnote]The occasional great episode divided by some dull episodes equals meh overall[/footnote] but I didn't enjoy it as much. Deep Space Nine was just too political and static. It stayed on the spacestation!

*sigh*

Enterprise was just... It disappointed me, it really did.

I would probably say TNG, followed by DS9 and Voyager. I'm more a srs bsns drama person, so TOS just doesn't jive with me.
