Up until a few years ago I would have said id. John Carmack is, quite frankly, a technical God.
Nowadays I'd go for Valve, though.

UHHHHH! My brain is about to explode trying to decide. Honestly, its like comparing Shakespeare to Homer. They're both giants, central to the evolution of video game tropes. Out of the two, I'd say Valve is best at creating new tropes, and Bioware is best codifying them.
I'm a BioWare fangirl through and through. Baldur's Gate was my first hardcore CRPG and is still my favorite game series to date. The only miss-step I've seen them take was with ME2, which felt more like a shooter and less like a story-driven RPG. But Dragon Age kicked butt and I'm looking forward to DA2.
Valve and Blizzard stand out in my mind, since I can't think of a single bad game they made. Then again, they both have the money to take their time and make each game good.
Atlus.
The, main, MegaTen series alone is praise worthy...never mind the offshoots.
Square-Soft.
Remember when they were still Soft? Used to have some real good stuff.
Treasure.
They managed to get me to enjoy a 'Bleach' (anime) game, so I'd have to say they rank up there.
Team Ico.
Two games, but so bloody good.
Interplay.
Fallout...even 'Run Like Hell' (which helped to kill them) was a decent game.
Sega/Nintendo/Sony.
Back when they used to make so stellar games. Sega is half-dead, Nintendo is a hit/miss, and Sony...when is the last time Sony made a game (or am I just not following them?).

I personally like Bethesda; Oblivion and Fallout 3 are some of my favorite games of all time.

Atlus. They made Persona 3, 4 and the entire Shin Megami Tensei series, the greatest turn based RPGs of all time.
Grasshopper Manufacture. I know I give a bit too much bonus points to uniqueness, but Killer7 is my favorite game ever and No More Heroes was also quite awesome. I really love Suda51's style.
