But what if the dude giving the orders was a complete twat?

The problem with this hybrid will always be to find a away that doesn't punish the "commander" if half the "soldiers" are retarded and visa versa, and this is next to impossible. TF2 was supposed to have something along these lines in early development, they scraped it when they couldn't find an appropriate solution to this issue.

And this is the issue that will always plague this idea, any games like this I think will just become griefing engines.

This kind of gameplay has been realized the best way in 2003 with "Savage: The Battle for Newerth" ( Gameplay: http://www.youtube.com/user/HurlyBurly3027 ). S2Games used the same concept for the sequel "Savage 2: A Tortured Soul" ( which was unfortunately much worse: http://www.youtube.com/watch?v=qvZJqZiZ_as ).

What your idea of an RTS/FPS blend concerns:
1. Don't add too much RPG elements (levels, classes, gear etc). It lowers the quality of the action and reduces the rewards from individual skill and talent. FPS players won't like your game (while RTS players don't like it already because they can't control their units and don't have much other options either since you want an RPGish class based and not a tech tree based gameplay which would make it more challenging for RTS players - have a look at Savage: The Battle for Newerth).
2. Don't make it an MMORPG with hundreds of players, as it will be technically impossible to provide quality gameplay (unless you want some spell and ability spam).
