I'm going to give the nerd answer and say that people have heavily romanticized pirates. They were murderers, cutthroats, and thieves. They were the people who everyone hates because, simply, they were bad people.

Ninjas on the other hand were oppressed people who fought back with stealth tactics and guerrilla warfare against a militant giant.

Jack Sparrow is cool and all, but Barbosa is the more realistic pirate. And ninjas would kick their ass, big time.

I love pirates!
