I have to wonder how she reaches that speed in the first place; she isn't flapping her wings, so presumably she's just falling under the influence of gravity. I'm pretty sure you wouldn't be able to reach supersonic speeds without some other way of accelerating.

Isn't the fact that she probably shouldn't be able to fly at all sort of at the foreground of all of this? Pegasus ponies have tiny wingspans for how large they are, and they're far too dainty.

Well some people have had the theory that pegasi have the ability to magically alter the gravitational field around them, allowing them to walk on clouds and fly with wings that have way too little surface area to keep them in the air. If that's the case, then perhaps she just turned her gravitational field up to 11 in order to fall fast enough to break the sound barrier. In fact, I think someone worked out the acceleration required to break the sound barrier in the time it takes in the show would be about 11g, so that's an explanation and a Spinal Tap reference all in one!

Heres a change of pace This will not be pony hate. The physics video on youtube that elaborates on this... Is a perfect example of why I hate math/science people.

Its like somewhere within their brilliant calculations they forgot to factor in ITS A CARTOON FOR LITTLE GIRLS!!!! it was never intended to be serious or accurate.
