There's also the question of why the Institute sets Gen 3 synths loose on the surface to replace people, but at the same time they want to reign the Gen 3s in to stop them from going to the surface. What?

Gen 3 aren't seen as human by the institute. They are merely property.

Being human like, they tend to do what they want. So they need to be stopped.

The stupid part is giving them an AI and then think they aren't human(ish)
