Rape jokes, can they be funny?

Anything can be funny, given the right context. There are some instances where things can be taken too far, and it happens a little too often in real life (one of the things a comedian must learn is how much is too much), but I don't think that applies to the PA case you are talking about. People make jokes about being raped on the internet all the time, I mean COME ON. It wasn't even really a serious thing.

As for you being molested, that sucks, I'm sorry about that. But I'm sure that if I was in a better mood, I could come up with something funny about it.

There's the issue of whether or not a person is actually capable of giving consent when s-/he is so smashed that s-/he can barely stand up or form a coherent sentence.

Have sex with someone without that person's consent and it's technically rape, regardless of how the "victim" feels about the encounter the next morning.

Comedy is like everything; anything can good if done well enough. It's all about establishment, context, timing, and probably most importantly how clear it is that the teller is simply making a joke rather than trivialising rape, then yes, rape jokes can be funny just as jokes about death, murder, traumatic childhood experiences and so forth can be funny. While there will inevitably be those that are offended or simply won't find it funny, it's basically impossible for comedy to not offend someone, so it should only be noted if they are complaining less about the content of the joke and more about how the content is presented. The Penny Arcade thing is obviously about the former, and thus has little credibility, however as you said how the authors responded didn't help.

But the fact that the "rapist"'s judgement is skewed by drink is never taken into account?

I agree, if you're not drunk & they are then you need to be punished, but if you're drunkenly fooling around with someone & they change their mind the next day, that is not rape.

I suppose if they're both drunk to a level where they're judgment-impaired, and neither set out to get the other drunk for sex to begin with, then... they accidentally raped each other?

It gets weird when the law thinks you can't give consent while drunk, but you should still take responsibility for any crimes you might commit.
