Besides Bioshock i would go with...

Metroid Prime

Its one of the best FPSs iv ever played.
Awesome story, great art and music, cool weapons, and fun exploration.
I thought it really picked up with MP: Corruption. I've played all the Metroid Prime games and the weapons felt gimmicky in the previous installments. Switching between beams constantly is a hassle solved in Corruption by simply upgrading your existing systems. You also don't have to lose all your abilities at the start, though you do start out with nothing (and quickly acquire your grapple and missiles).

For multiplayer FPS, TF2 ofc.

For RTS, SC2. There, I got the mainstreams cliches out of the way.

I kinda agree.
It was really annoying to me too haft to switch between a weapon every few minuets just to move on between areas.
But the Weapons themselves were awesome.
Friggin Plasma Beam, I loved to use it just so i could watch my opponents disintegrate.
Plus i was never really bothered by the "Loose you powers" start because, its kind of a tradition in the Metroid Series.
:p
Though i agree i absolutely loved Corruption.
And the Single, Upgradable, weapons was one of my favorite things about it.
And quickly getting important Items like the Grapple Beam was a good idea, especially because of how Useful it was.

Bioshock series
Metroid Prime series
Condemned series
Singularity
Call of Duty: World at War (Easily the best WWII game to date)
How about 007: Nightfire if you can find that? Love that game.

That's all I can really think of. You might give F.E.A.R. 2 a shot. From the videos I have watched of it, the story looks rather interesting and creepy. I can't really recommend any RTSs since I am not a fan. Maybe Civilization? Or Starcraft?

RTS - Red Alert 1 and 2.

FPS - Half-Life series, Call of Duty 4: Modern Warfare, Bioshock and maybe the S.T.A.L.K.E.R. series if you can resist the idea of smashing your head into the computer screen in a rage fueled frenzy.

Sc2
TF2
Portal
Half-Life 1/2
Any of the billions of story based Mods for those two games.

Bioshock 2, since you've finished the first.

Company of Heroes isn't an awful RTS.
But, for the love of science, DO NOT BUY SUPREME COMMANDER.

Well, if you were to ask me that is.

For RTS Games, try C&C TD, RA1, and Tiberian Sun, they're all freeware now, and available on EA's website at http://www.commandandconquer.com/classic.

Or you could try the original Starcraft, or Supreme Commander 1 or 2.

As for shooters, Half-Life, Metro 2033, Singularity (Gets a lot of critisism, but I liked it.).

How about both at the same time?

OT: For FPS: I suggest TF2, Half Life series, Bioshock, Modern Warfare series if you have a huge tolerance for its multiplayer and maybe Halo.

For RTS: Starcraft 2, Company of Heroes, Men of War, Age of Empires, Warcraft series, Sins of a Solar Empire, early Command and Conquer series (Before C&C 3), and Homeworld series (Yes, it's perfectly fine to have all of that in one list).

For FPS? Go with either Halflife or the Metriod Prime series.

For RTS? Blitzkrieg 2 is my favorite of that genre currently. I heartily recommend it.
