Legend of Zelda: Ocarina of Time. It has a great soundtrack, excellent story, finely crafted characters, and best of all, the puzzles :D

off topic: I just found out that Goldeneye is getting PS3 and Xbox port. Hooray?

My personal favorite (and one left out of previous posts) is Tony Hawk's Pro Skater 2. Countless hours of fun was had.

Mario Tennis, the game mechanics worked well and as far as I can remember all the characters were equally viable. Had a lot of fun playing this as a kid.

Just how popular was this game? I don't remember that many people playing it back when it was out, but we are 13 posts in (at the time of writing this) and it has been listed 4 times.
It's one of the only Pokemon games that is still entirely, indisputably original. The gameplay is fun and simple enough for anyone to enjoy, the visuals of the levels are impressive and indeed good enough that players don't mind playing them over and over again. And the final level is just so surreal and fantastic I get goosebumps just thinking about it. No real villains or world-saving quest, just good old-fashioned fun and a little puzzle-solving.

Might be my favorite Pokemon game, with Hey You Pikachu (ANOTHER awesome N64 one, though that one IS partially nostalgia.) and Pokemon Channel (shut up it's a great time killer and something I can play with my little cousin.) just behind it.
fin fact: pokemon snap was never meant to be a pokemon game. originally it had real animals that you took pictures of and used items to flush them out. then for some reason it became pokemon. still a fun game nonetheless

Paper Mario is my favorite game on the N64 so I'd highly recommend it if you like RPG's and maybe even if you don't because it's certainly not a standard RPG in any sense.

If you like old-school RPGs, Quest 64 is really good. Really interesting combat system, though the dialogue/story is a little lacking if you're not willing to put some effort into it.

Hehe, Clayfighter was pretty awesome.

I would suggest Conker, OoT, Majora's Mask, and Mario 64. Not many N64 games held up well.
