Is Goldensun considered "obscure"? play the first two games and just pretend the third doesn't exist. It will make you enjoy the first two more.
Loved GS1 and 2. I did pick up Dark Dawn and played a little of it. I soon realized that you can miss djinns unlike the first two. Rather irritating, as I have to get all things like that in rpgs. I don't mind that some are difficult to find and not saying they should just be handed to you. But, if I missed one somehow I'd like to know I can always go back and get it later.

I've completed quite a bit of JRPGs, and still have many many titles in my backlog. Sometimes it is a challenge to find good ones that I don't own and/or have completed. So I'm giving the challenge to find ones I haven't.
Ar Tonelico
Thousand Arms
Hundred Swords
Vandal Hearts
Tales of Destiny

Record of Agarest War, Good game this one, 360
I got the very naughty special edition. I was surprised though that the sexuality in that game wasn't really anything and the game had a T rating. But, rest assure my wrist is comfortably relaxed inbetween some anime breasts, and I sleep soundly on my purple anime pillow.

Resonance of fate? Not really obscure, but it was released in the same week as FF13 so it didn't get much hype,

I'm enjoying it myself, it's a bit different from other JRPG's with the level up system, wiki it to find out more stuff/ruin the plot :L
Indeed. Resonance of Fate is pretty fun once you understand the mechanics. You really have to pay attention to certain things if you wanna understand the story though.

Ar Tonelico - going to pick this up as soon as i can
Thousand Arms - was always interested in this game and never played it, might track it down on ebay or something
Hundred Swords - never even heard of it...I'll have to do some research
Vandal Hearts- loved both VH1 and 2, even played Flames of Judgement
Tales of Destiny- I have ToD2 which is technically Eternia. I want to buy this as well but its rather expensive

That was my biggest complaint as well. Not being able to go back to grab Zagan, Flora and those other djinn hurt. The other issue for me was the dialogue. 1 and 2 had excellent dialogue that made the characters sound like real humans and made the player care about them. 3 feels the need to restate everything that every character says every time a character speaks. This made dialogue segments take roughly 7 minutes on the fastest text settings. I did love the new spells Amiti, and Sheba. Rief can drown for all I care.

Go play the original Phantasy Star; it's great for both a way to burn some time and from a historical standpoint.

You can get it on Sonic's Ultimate Genesis Collection for the 360 or PS3 (which also has phantasy stars 3-4 and Beyond Oasis, also great JRPGs. Especially Beyond Oasis.)

Baten Kaitos is great (and fairly obscure) once you get past the terrible voice-acting.

Edit: looks like you already know about Baten Kaitos, excellent. Perhaps the original Star Ocean? Dunno if that counts as obscure, but I really enjoyed it.

Enchanted Arms for the 360. Borrowed it off a friend. I'm not too much of a JRPG guy, so your experience will likely be much better.
Also, try Blue Dragon, though you likely have XD

I'm more than just disappointed nobody has mentioned Shadow Hearts 1 & 2 yet. Well, now I did.
Love Shadow Hearts. I finished all 3 of the PS2 titles which lead me to also track down and buy Koudelka which I haven't gotten around to yet.
Despite it's mediocre reviews I really enjoyed Nier.
My favourite game of all time is Shadow Hearts: Covenant. Loved that game to death. Nier is also a good, if limited, JRPG with....interesting characters.

Besides those, I would have to say Xenogears is good, Princess Maker 2 is hilarious, and MS Saga is fun.

Thousand Arms,
it's a PSX game but quite off the beaten path for jrpgs at the time. You're a 'Spirit Blacksmith' who can forge elemental weapons by harnessing the power inside their teammates... dating them. XD; It's fun, short and sweet. I definitely recommend it.

Any of the 'Tales' series.
Particularly Tales of Eternia, which seems the better rounded of the bunch. I've heard great things about Abyss and Symphonia, but haven't played them. There's something about the fighting game controls that's very refreshing.

Seconded on:

The World Ends With You, although that may be more of an action RPG, of sorts.
Valkyrie Profile, it's breathtaking in its design and the character arcs are very well done, if brief. Also an action RPG of sorts as it includes platforming.

The World Ends With You. Play it. NOW.
I've heard nothing but praise for this game, and I do own it. I have one problem though. I'm left handed. It is very awkward to play for south paws I've noticed. I know it allows you to use the ABYX buttons at a control pad, but after 20+ years of using a dpad with my left hand it feels extremely awkward. I might just try to play it the normal way and see if I can survive with using the stylus in my right hand. The movements seem simple enough so maybe it will be playable.
You use both hands to control during combat, and it has a lefty mode. Your logic is invalid.
I know you use both hands. But, someone who writes with their left hand can't control the D pad with their left hand at the same time. It is awkward to use the right hand for either of these. Even if I was wrong you don't have to be an arrogant prick about it.
Wasn't meant to be arrogant as much as THIS GAME MUST BE PLAYED. NOW.
