Definitely recommend Planescape: Torment as the height of RPG's.

In terms of shooters other than the go-to's, Blood, Heretic/Hexen, Shadow Warrior, Rise of the Triad. Cheating a bit because it's 2001 but I'd also recommend the first Max Payne. Quake 3 was fantastic too as a multiplayer game but I don't know if people still play that.

Again cheating a little bit but the first Warlords Battlecry was released in 2000, and if 2002 is okay by you then the sequel is my favourite strategy game made.

The original two top-down Grand Theft Auto's were a ton of fun and I believe they are freeware nowadays?

I could be blinded by nostalgia but the fighting game One Must Fall: 2097 holds up decently, or at least I still find it fun to play.

The PC version of Metal Gear Solid was released in 2000 but the original PS release was in '98 so I'm counting it. Holds up very well in my opinion, and the PC version comes with all those fancy VR missions.

For something different, Worms: Armageddon for classic Worms gameplay, and Day of the Tentacle and Grim Fandango have both had remasters recently.

Descent, and Freespace 2 shouldn't be missed if your a fan of semi arcade style flight flight sims. The genre sort of just died around 2000 though, so most people haven't played them today.

OT: I'd add Might and Magic to the list. That's NOT Heroes of Might and Magic but just M&M - they are RPG games that later got the turn based strategy set in the same world. Heroes then proceeded to overshadow M&M in popularity. Which is fine, I'd definitely say I've played HoMM MUCH more than I've played the RPGs but they are still worth checking out, I think. M&M 7 is my favourite...it's also the first one I've played. I keep replaying it occasionally on almost annually.

Syndicate Wars .... if you like Adventure games, can't go wrong with the Tex Murphy games. TES: Daggerfall as well ... but some of the bugs are utterly game breaking.

Beat me to XCom (especially with the extender mod) and Tie Fighter.
I'm going to reiterate Doom/Doom 2 and add Hexen and Blood.
MechCommander's a really good real time squad tactics, and its sequel is also fun.
MechWarrior 3 also belongs on any list of old greats.
Oddworld: Abe's Odysee is a great game, and New 'n' Tasty is a fantastic remake which makes it a bit more playable.
